Well the big problem is that Twilight didn't know about friendship before she came to ponyville so how'd she end up pregnant.

Even if you can write around that you'd have to write some really sketchy machinations for why she woukd give up Scoots. (She takes care of Spike after all)

Given those two problems it's easier to write Twilight as adoptive mom.

Ok so warning the fic in which that happened was mostly clop so ya but it did occur in that scootaloo was the daughter of Twilight and Shining and then Celestia wiped there memories and then set up Scootaloo with a family in PonyVille It's in "Some Secrets are Better left Untold"
