I will categorize them into four groups. Show, Comics, Movies, and overall.
Show: Starlight Glimmer.
HOLY ST SHE WAS FED UP!!! She legitimately scared me by barely using magic and relying on persuasion and basic brainwashing. If someone comes out of the trance, give 'um the re-wash! If the Mane 6 hadn't shown up, Who knows how many more ponies would have lost their cutie marks! I don't have much too say on her, her first appearance says all I need.
Comics: Nightmare Rarity
I don't know why I love this character so much, I just do. The style of this villain is so simple it's complex, I guess. I mean she's not an alicorn suddenly and she grew taller. Her mane is flowing and full and her eyes are slits. It's beautifully evil AND I LOVE IT. Using a person, or in this case pony, as a shield against others who love said Person/pony is a trope I love because it brings out the best in a character. Kill your friend or let your world suffer? Sadly the Nightmare part is horrible on insurance, as I call it, as it did no research on Rarity's memories. If it did then it would have recognized the heart gem and prevented itself from losing.
Movies: The Sirens
Honestly who doesn't choose them? They have a great weapon since they live in a world where breaking out into song isn't strange. They can get all the power they need AND they're manipulative as Tartarus. Their character's are also funny, a good thing for a villain. Just look at Hades from Disney's Hercules! You were scared by him, but you also laughed at his jokes and reactions. Just like the Sirens. But they don't compare to my overall....

My overall is...: Chrysalis
She's made an appearance in many comics. but without her show appearance I wouldn't love her as much as I do now. First off, her appearance. I love a good appearance. She intimidating and supernatural. Her horn is twisted and her wings are insect-like and have holes in them! ISN'T THAT SO FKING COOL LOOKING?!?!?!!? She has an amazing character that you don't see with out both reading the comics and watching the show. In the comics, her personality shines as a manipulative leader with a low tolerance for annoyance, but they show her as a tyrannical leader who wants to take over Equestria and other places too. In the show, we see that she has to too feed herself and her subjects. And in both the show AND the comics, we see her statistic side. She comes up with strategies that would make Earth's Military Strategists cry! In the show, we see her strategy of tricking Twilight into getting banned from the Wedding and sending her too the dungeon's with her plan possibly going as far as to having Twilight kill Cadence for her. In the comics, we see her intelligently trick Twilight into opening her prison cell to escape and see her use Twilight word against her in the trilogy involving her. All in all, Chrysalis is an amazing Villain that I wish they would bring back to the show.
