Ok, I know I'm not the first person to attempt this and I'll probably not be the last, but here's what I've managed to work out so far going by what we've seen from both the Episodes & Comic Series.
The Beginning.
Creation of The World.
Birth of the Three Pony Tribes.
Paleo-Pony Period
First recorded Outbreak of Cutie-Pox
Age of the Three Tribes.
The Tribes exist in a Caste System that favours Pegasi & Unicorns with Earth Ponies forced to grow food for Good Weather & a Solar Cycle.
The disharmony between the tribes summons Wendigoes, resulting in an Endless Winter.
Representatives the 3 Tribes meet to discuss terms but dissolve into argument & disperse.
All three Tribes plan a Mass Exodus to a ‘New Land’.
The Great Exodus.
All three tribes ironically relocate to the same ‘New Land’.
Each tribe leader finds their 'ideal land' & claims it for their tribe.
Princess Amore finds the Crystal Heart & unwittingly takes it from a Dragon’s Den.
Princess Amore uses the Crystal Heart to create the Crystal Empire.
Hostilities start up again, creating a new Eternal Winter.
First Hearths-Warming Eve.
The Three Tribes decide to unite to form the Land of Equestria.
Starswirl proposes to seek out Alicorns to rule over the ponies with impartiality.
Starswirl locates Celestia & Luna, who accept his offer to rule over Equestria.
Age of the Royal Pony Sisters.
A coronation is held for Celestia & Luna, followed by a Tour of the Realm.
The Sisters are introduced to Princess Platinum & the Crystal Heart.
After the tour of the realm, the Sisters search for a place to build their home.
The Sisters visit the Everfree Forest, where they discover the Tree of Harmony.
The Sisters decide to build their castle over the Tree of Harmony.
During the construction, a team of Ponies destroy the Den of the Manticore, Melvin.
With Luna’s aide, the group recruit Melvin & the Everfree denizens to build the castle.
Upon completion of the Castle, Starswirl brings The Unicorn Royals to meet the Sisters.
Princess Platinum snubs the sisters, but after an altercation they become fast friends.
Sometime later, Luna discovers a tribe of Zebra living in a ‘Forbidden’ part of the Everfree.
Starswirl tests his Time Travel Spell, resulting in him becoming younger by mistake.
Griffonia begins encroaching on Equestrian Airspace due to lack of proper treaties.
Melvin helps the sisters dissolve the dispute with Griffonia through use of Rhyming & Éclairs.
The Dragon who owned the Crystal Heart awakens & upon finding it missing steals it back.
Amore contacts the sisters, who mount a force to negotiate the Heart’s return.
During the confusion, a Unicorn Foal (Sombra) is located outside the Empire’s Borders.
The Dragon unwittingly angers Celestia, who forces him to return the Heart.
Starswirl’s Team fail to raise the Sun due to Magical Drain. Starswirl’s beard turns Grey.
Celestia & Luna take over the cycle of the Sun & Moon and finally earn the Cutie Marks.
Age of Chaos.
Fiendship is Magic-Sombra: Death of Princess Amore. The Crystal Empire is lost.
(During the commotion, Sendak the Elder kidnaps a Unicorn?)
Fiendship is Magic-Tirek: Discord is present as King Vorak interrogates Prince Tirek.
Sometime after, Discord spreads chaos through Equestria, easily defeating Celestia & Luna.
The Sisters take the Elements of Harmony from the Tree of Harmony.
Discord plants his Plunder Vine Seeds before being stoned by the Elements.
At some point prior or during this time, Tirek overthrows his father, King Vorak.
Tirek & Scorpan invade Equestria to steal their Magic. Scorpan befriends Starswirl.
Scorpan fails to convince Tirek to change his ways & goes to warn the Royal Pony Sisters.
Celestia & Luna defeat Tirek & seal him in Tartarus. Scorpan returns to his own lands.
Luna becomes Nightmare Moon, Celestia uses the Elements to send her to the moon.
Celestia moves out of the Everfree Castle to the new Capital of Canterlot.
Fiendship is Magic-Nightmare Moon: Nightmare Moon learns to Dream Walk from the Nyx, whom she later corrupts.
Fiendship is Magic-Dazzlings: Starswirl uses his Mirror to send the Sirens to a world without Magic.
Some time later, Starswirl & Celestia enter the mirror & she falls in love with an alternate King Sombra.
Starswirl learns of Celestia's repeated trips through the mirror & bans her from using it again.
Fiendship is Magic-Chrysalis: During one of his travels, Starswirl unknowingly unleashes the Changelings on Equestria.
Celestia bestows land near the Everfree to the Apple Familly.
Founding of Original Apple Family Homestead.
Granny Smith discovers Zap Apples & learns to make Jam. Stinking Rich opens a Stall selling the Apple Family’s Zap Apple Jam.
Founding of Original Rich’s Barnyard Bargains.
A Railway is built, resulting in the creation of a small frontier town near Everfree.
Founding of Ponyville.
Birth of Big Macintosh, Cadence, Shining Armour & Sunset Shimmer.
Filly Pegasus Cadence is adopted by Earth Ponies after being abandoned in a forest.
Birth of the Mane 6, Trixie, Gilda.
Cadence defeats the Sorceress Prismia & ascends to Alicorn Status.
Celestia adopts Cadence as her Niece & enrols her at Canterlot Academy.
Cadence becomes Twilight’s Foal-sitter.
Neigh Anything: Shining Armour & Cadence become a couple.
The Fall of Sunset Shimmer: Sunset Shimmer enters the Mirror Portal.
Cloudsdale loses bid to host the Equestria Games. Rainbow has no cutie mark.
Cutie Mark Chronicles: Birth of Spike. Twilight becomes Celestia’s Protégé.
Death of Applejack’s Parents. (Presumed) Rainbow Dash & Fluttershy move to Ponyville.
Season 1
Luna is freed from Nightmare Moon. Cutie Mark Crusaders formed.
Nightmare Rarity: The Nyx are freed & Luna gains her Astral Mane.
Season 2
Birth of the Cake Twins. Marriage of Cadence & Shining Armour.
Revenge of Queen Chrysalis: Chrysalis seeks revenge but fails & is imprisoned.
Zen & the Art of Gazebo Repair: Big Mac enjoys the Summer Wrap-up fair.
FIM Comics Micro Series
Season 3
Return of the Crystal Empire. Twilight Ascends to Alicorn Status.
Equestria Girls: Sunset Shimmer is Reformed.
Friendship Ahoy: The Mane 6 Become Pirates.
Reflections: The Mane 6 team up with Good King Sombra to defeat Evil Celestia & Luna.
Manehatten Mysteries: Rarity, Applejack, their sisters & Babs, help clear Trixie’s name.
Pet Care: The Ponies’ Pets save Ponyville from being flooded by a desperate Kelpie.
Discord in Time: Discord takes the CMC & Fluttershy back in time for a field trip.
Season 4
The Elements are returned to the Tree of Harmony. Tirek is defeated again.
Rainbow Rocks: Sunset redeems herself by helping to defeat the Dazzlings.
The Good, The Bad & The Ponies: The Mane 6 defeat a group of Claim Jumpers.
The Root of the Problem: The Mane 6 Protect the Everfree from being cut down.
Mystery Mare: The Mane 6 help Cherilee reconnect with her Pro-Wrestler sister.
Season 5: Events Still in progress as not all 26 episodes have been aired.
Cutie Map: Twilight figures out how to work her GPS. Starlight Glimmer escapes.
Ponyville Days: Twilight helps solve a dispute that threatens to split the town.
Slice of Life: Cranky & Matilda Donkey are married.
Night of the Living Apples: Not released yet.
Siege of the Crystal Empire: Will most likely take place prior to or after Season 5's conclusion.

How do you feel about the revelation that was revealed with Stygian's descendant, and the True Origins of the Tree of Harmony? What does this mean for your Timeline, disregarding the implied "Royal Sisters weren't born Alicorns, seeing as Starswirl was a Pillar of Equestria, teacher to Clover the Clever (more on the Seven Trials of Clover the Clever later), the Royal Sisters, Banisher and Cause of Half of Equestria's Problems, and Bearded like you wouldn't believe, was alive, and both were old enough to have to write essays for him by the time he planted that shiny seed".

I'm always happy to see new information, it just means I get to redo the Timeline to make it more canonical. Also, is it ever expressly stated Celestia and Luna were not Born Alicorns? Yes they have no knowledge of Alicorn births, but could it not be possible they meant to add 'Other than ourselves'? As in, they were born alicorns but their parents passed on/left before they could grow up?

In the show, disregarding the Season Six Primier, Equestria was co-founded by Starswirl's apprentice. Some time after the founding, while Celestia and Luna are both small enough to surprise their teacher, pre-disappearance. They had to be young enough to owe him homework that they would try to eschew, and not go looking for him, after being told that he's recently been trying to find the Pony of Shadows, while not really asking any questions.
What conclusions can be drawn from this scenario can inevitably lead back to the answer "nobody knows, but there is more circumstantial evidence to the contrary of Royal Sisters Born Alicorn", especially if you subscribe to the Occum's Razor, when it comes to show canon.
In my opinion cannon timeline would look like this
Pre-Equestrian Era
Windigos attack
Founding of Equestria and Crystal Empire
Starswirl finds Celestia and Luna (or turns them into alicorns)
The Sirens attack Equestria
Stygian gathers the Pilars of Equestria
Pilars defeat the Sirens
Pilars are protecting equestria from many treats
Tirek and Scorpan come to Equestria
Scorpan befriends Starswirl and tells Princesess about Tireks plan
Tirek is banished to Taurtarus (this one I am usure about because Tirek was aware of Discords imprionment but Discord must have apeared after the Pony of Shadows [elemets didn't exist until than])
Stygian steals the artifacts from the Pilars
Pilars banish Stygian and he turns into the Pony of Shadows
Pilars create the Tree of Harmony
Pilars imprison Stygian and themselfs in Limbo
Sombra rises to power and concers Crystal Empire
Celestia and Luna defeat Sombra (without the elements)
Discord invades Equestria
Celestia and Luna discover the Tree of Harmony
Discord is Impisoned
Celestia hides the Elements in the Castle of the Two Sisters
Luna turns into Nightmare Moon
Nightmare Moon is banished
Elements turn to stone
Celestias first suposed incounter with Chrystalist [this is pure headcanon on my part]
