From my view, even though I haven't read Mane Invasion, just by giving it a glance, there's more support for Dueling Dash.
But I will read MI as soon as I can to give a better opinion, just what I think so far.
(EDIT) So after reading MI, I think you'll have an easier time writing DD, seeing as how it's more humorous and more easier to get into; with Yugioh, you have over 1000's of cards and many archtypes for the duelists to use for their characters. The duels can be short but epic or funny, or probably be lengthy to write in more backstory of the characters and what's going on behind the scenes of the tournament.
Gundam is a more heavier invested kinda story, to me at least. I mean that there's guaranteed to be more action for this side, but OC ponies are dying or will die and for me, OC's are hard to get attached to as a reader until you see a good amount of story.
DD has the mane cast and canon characters so people will be more interested in that one from the start. I hope the best for both though, that's my 2 cents.

Note: I wasn't originally planning on using OCs for Mane Invasion, but it just wasn't going to work with the Mane 6's personalities. I respect the fact that people don't really get attached to OCs, but I couldn't seem to make it work with canon ponies.
Plus, the canon Gundam characters are supposed to be the main part of the story. I just felt that I should write some of the story from a Mane pilot's point of view.

No probs. Also, I'm more a fan of Yugioh than Gundam; I've watched nearly every season/series and played a lot of the games. As for Gundam though, I only played the games and didn't watch too much of it
