I was curious to know exactly what the magnitude of the fic list is, so I did a bit of data scraping and cross-referencing with Fimfarchive to create a spreadsheet of all fics currently under consideration (or at least, those for which URLs were given).
The good news is that you can just about finish all of them by the end of the year. If you don't sleep.

I rec'd these because I had a helped the author with these fics, and there's a certain spark in the way he writes his characters that made me fall in love with them when I first came across them.
The first story is about eight humans who were inspired by several of the ponies enough to cybernetically become them. During an experimental test flight, a saboteur ends up tossing them into Equestria, with a massive amount of confusion once the real flesh and blood Mane Six meet their counterparts.
The second story is a re-imagining of Five Score because he disagreed with the 5score characters that seemed to completely drop and forget about their friends and family, because they were still human. In this world, pony sightings are more public, and the main character refuses to disappear into the shadows.
Unfortunately, the author has a bunch of IRL stuff that came up that grinded story progress to a halt.

Looks like Cryo-7 has already gotten suggested. Good. That story is a fantastic ponies in space story and deserves more attention than it has gotten.
Let's upvote Chaotic Touch of Harmony as well, as that setting was surprisingly balanced between the humans and ponies. Many times when something of this sort happens, one side or the other is clearly superior. The story is very worth checking out.
Arrow 18 Mission Logs definitely gets an upvote. This site desperately needs more good science fiction stories, and Arrow 18 definitely sits up there with the best we currently have.
Blank gets an upvote as well. It really needs to be revived as it's a rather neat twist on the typical HiE idea.
Stardust/Mente Materia also needs upvoting. Excellent merging of MLP and X-Com continuities.
An upvote for Celestia's Tiny Student and sequels. The beginning is rough, grammar-wise, but CommanderX5 has improved dramatically and the story itself is excellent.
Now for some actual suggestions:
Back and There Again and its sequel. Rarity accidentally activates an ancient teleport beacon she finds while out gem-hunting and gets embroiled in an even more ancient conflict that ties Earth and Equus together in the distant past. While the local Sweetie is fairly standard at present, she's also in the middle of experiencing the horrors of living on the frontlines of a war.
Equestrian Alliance: Project Oblivion though I can't really recommend the sequel unless you've got a high tolerance for sex and sexual humor. The first story, though, mostly veers away from that to focus on the central idea of ponies meet humans to fight eldritch horrors. That said, thus far Ponyville seems to have been protected by the Everfree so the local Sweetie has not even been mentioned and is likely quite baseline.
Twilight Gets a Puppy and its sequels. Quite a divergence from a standard Equis, though I'm not sure it would mesh well with the multiverse....but it's still nice to see Spike and Shining actually get to be badasses, since Spike is almost always sidekicked and Shining tends to end up as an afterthought.
Finally, two for an author that's a close friend of mine.
Dash to the Stars is currently on hiatus (frustratingly) but is a fun Ponies in Space romp that begins with the Mane 6, sans Dash, getting abducted by space pirate slavers with Dash left behind to try to find a way to rescue them. The local Sweetie hasn't been on-screen, but by the current point in the story Celestia is in active talks with other nations around the galaxy...and they are aware of other universes, but theirs verges onto a True Demonic zone that the precursor race went extinct driving to a stalemate when they accidentally opened a portal to said realm.
The Queen is Dead and its host of sequels, eventually ending in End Game belong to a set of nested universes, with several closely related worlds nested within the verge of the Prime universe and they are very aware of cross-universe travel though they have kept separate. Suggesting this realm for a couple reasons beyond it simply being a fun romp of a storyline. The first is that all of these worlds are also connected by a True Demonic subrealm that, by SotS nomenclature, actively manipulates Ka to corrupt any being that enters it into a True Demonic Entity, though there are some very few that can resist the corruption and make it their purpose to make the Demons fear running into them. The second thing would actually give the Merodi even more of a mindscrew than the hell realm, and that is that the dream realm of this particular Equus also would be seen as manipulating Ka. The psychic gestalt of the dreaming populace can give rise to the creation of Dreams and Nightmares, which the Merodi would see as living Ka Curses that are driven to seek out the being that caused them to come into being and cause their dream or nightmare to become fact, completely rewriting reality to do so if necessary.
