Well....the Capital Wasteland is gonna be a far more interesting place. On another note if the DLCs are included or at least the one that allows the obvious choice of 'Fawkes go into the chamber full of radiation to start project purity!' and then actually continues the game then the answer to your question at the end is 'No. Their trouble with the Enclave isn't over yet'. Apart from the ones still at Project Purity of course but that's kinda obvious.

Could always have Fawkes go and explore the wastes on his own. I did that my first play-through despite easily having the karma to recruit him (Lone Wanderer and all that), so the ending was perfectly thematic and reasonable.

Never said the ending wouldn't be fitting if the character didn't have Fawkes but given I doubt the author will bother with putting a delay between 'Escape from Enclave' and 'Reclaim Project Purity' I doubt Fawkes is gonna be left behind.

I was more referring to the Broken Steel DLC as I don't think The Pitt, Mothership Zeta and whatever the swampland dlc was called(Feeling too lazy to look it up) will be explored. Well the alien ship has the chance cause alien tech could be useful in getting the girls home but I think the author already has a plan for them getting back.

You're correct that there's not going to be a delay between the fall of Raven Rock and the mission to retake Project Purity but, as for the dlc, all of them are going to be explored. The ending of the fic is indeed already prepared and set in stone, but it isn't happening anytime soon.
To put it in perspective, my current estimate for the length of this fic is approximately 250 to 300 chapters.

Given how quickly most of the DLC can be dealt with, especially since unlike the game you have the game protag(Adam) and competent party members(The human versions of the mane 6 and Sunset) most of them will probably end pretty quick. Well save the ones where there are forced parts of 'One person having to go do a thing'. I'm guessing this isn't ending in the Capital Wasteland. Cause I really doubt that you'll get 250 to 300 chapters out of this since your already near the end of the game's main plot.

The point lookout dlc had that ancient book you could get from that creepy old man that you would then take to down into the caves in the Dun Witch building. It could be slightly changed to be a magic spell book of sorts. But besides that yeah no point of heading there.

It's not that I lack faith in you. I just lack faith that there is 190 to 240 chapters more you can make from the short bit of content in each of the DLCs. I should know I played the game and all of the DLCs it honestly wasn't that long even when doing side quests. Though maybe that's just me cause I honestly zone out when having to do 'Travel by foot' segments cause I don't have a close place marked to fast travel to and when I zone out I don't really notice how much time passes.

True, I'd never be able to get that much material if I just did the dlc's as they are, but I hope you enjoy what I do end up doing, after all, Project Exodus wasn't part of the original game either...
Also, yeah, Point Lookout wasn't great, but I've got plans for that area that I hope will make it somewhat more interesting!

If I remember correctly some of the random locations deeper in the swamp are crashed airplanes so you could make some along the lines that a key component was found in one of the cargo lists; have some of the gang go get it off camera (off page, I don't know the equivalent of it for writing).

I recently played all of the Fallout 3 DLC again and one thing I'm now wondering about this story is if the aliens are paying attention to all of the magic in the wasteland.
The ending had me thinking a Scorchedbeast Queen had been exposed to some magic and blasted her way out of the mountain.

That last line spoken by Adam is a very exciting thing to hear in any circumstance.
