Cute story. I never saw them as a ship, but it could work! Fluttershy was able to finish sewing Rarity's dress in "Suited for Success". So they have a common interest in sewing. And they are different enough in personalities. Rarity would take the spotlight, and Fluttershy would be comfortable working behind the scenes.
