Every mangyeko sharingan (sp?) does something special that only it and FEW OTHERS can do. Other sharingans could potentially learn Amaterasu but it would not be easy. This is evident in Obito's eyes being the ONLY EYES that change his body through space time and being able to do Kamui. More evidence; Shishui's eye is the only one that has it's effect and no other eyes have ever been able to do what they could.
Madara's abilities are transferred to Spike.
He is going to be a powerful trolling smartass and total badass.

Why would Spike go blind in the first place? Wouldn't Spike get the Eternal Mangekyo Sharingan since it originally belonged to Madara?
Also, it would be impossible for Spike to get Rinnegan anyway since there are no members of the Senju clan in Equestria. (Are you planning something...?)
If you recall, the Rinnegan requires "The Sage of the Six Paths Vitality", meaning the body of the Senju clan, and "The Sage of the Six Paths Spirit" witch manifested itself as the Uchiha clans Sharingan.

The only eyes Spike received were Madara's original Mangekyo-not the Eternal Mangekyo. That happens o be the cover image.
Izuna and Madara were the first to unlock the Mangekyo....an then Izuna was Killed In Action, and Madara took his eyes to unlock the Eternal Mangekyo.
As for DNA....well....better safe than sorry.
I hope Madara comes back eventually. Also Amaterasu would be really cool to see.

I have a problem accepting spike using Kamui since that is a power only Obito's eyes have.
That was a pretty good fight. I hope to see him one day reach Madara's level of epicness.

Actually, while he technically has "Madara's" powers, he is a different person than Madara, hence why his powers are...altered slightly than Madara's (explained next chapter-I was planning on addressing it but thanks for bringing it up.

Since his eyes can't ascend to the "Eternal Mangekyo Sharingan", he only has three "Mangekyo powers"
Right eye: Kamui
Left eye: Amaterasu (replacing great fire destruction)
Both eyes: Susanoo
Besides, personally I find Kamui more useful and....well....other than Susanoo and "infinite tsukiyomi", Madara never used a "Mangekyo power" EXCEPT for Kamui....but I forgot he had stolen an eye of Obito's.....
HOWEVER, to counter that argument.....than how did he get himself out of the Kamui dimension with Obito all but dead and his ORIGINAL eye back?

Anyways, in this story, Spike (spoiler alert) had to choose between three powers Madara used in his lifetime-including Kamui. Spike decided that Kamui would be more useful than another genjutsu....as his "Genjutsu: Sharingan" could create more variations among illusions.
Besides, he didn't know that he would be facing multiple villains. Only that a way of teleporting would help him move around and help Twilight and his mom.
If they start to learn how to use chakra then i'm out. The equivalent in magic perhaps but you already mentioned that ponies were not able to utalize chakra as a whole.

Applejack: Either gaunlets or her laseo.
Rainbow Dash: Sword or a pair of tantos.
Pinkie: Not sure for her, maybe a giant hammer?
Rarity: A raiper or a saber.
Fluttershy:Senbon or a crossbow.
