According to the fallout wiki, in one of the endings the Chosen One has a child with one of the bishop women.
Its totally possible that the child grows up to be The Courier.
And the Lone Wanderer and the Vault Dweller could have had ancestors who were related and went into separate vaults, one into Vault 13 and the other into Vault 101.
2038260actually, if you remember, the Lone Wanderer wasn't native to Vault 101, that's a plot point early in th' game. so it's possible that the Courier, the Chosen One, and the Lone Wanderer are all descended from the Vault Dweller.
