Although I disagree with the ending: this should be considered to be a homicide attempt on Shining, and the parents should have at least been formally disowned by Cadance, banned from the Crystal Empire and either arrested or, in old royal fashion, either banished from Equestria or branded and made into pariahs. I do believe that not everybody is redeemable, not every action is forgivable, and having their eyes opened at the eleventh hour doesn't forgive a lifetime of transgressions.
Wait, I'm confused here... Did they split back apart or are they still stuck together?

The spell cut them in half, killing Shining but not really bothering his immortal wife. She then used the Crystal Heart to reverse it, gluing them back together.

Well, it remains to be seen if Shining is immortal while conjoined to his wife. I imagine at this point that Equestria and the Crystal Empire are putting up rewards for a safe separation spell, but if they haven't been separated a few decades down the line and they discover that Shining isn't aging, I imagine they would just remain as they are. And, to be honest, I imagine they wouldn't want to be separated either way if they had spent more than a decade like that.

Well, I wouldn't want to be stuck like that, even if it was with the love of my life. in this situation... I think if they can be separated while sharing a divine spark, there wouldn't be an issue since Shining would be sharing Cadance's immortality; they would still die together but at least they'd be able to be their own physically separate selves (They may still be able to kiss and make out but they can't have intercourse in this condition since Shining didn't get to keep his equipment; y'know, they could both have had their equipment instead of one losing theirs. Not to mention, I don't see how they could have another foal in this condition if they wanted to give Flurry a little brother or sister)

I imagine they'll eventually just go and get a few lovers. I doubt the Princess of Love will be able to remain celibate indefinitely. A snack isn't the same as a full meal.
Noble households usually need to produce a heir and a spare. Royal households even more so. However, there are actually some very good arguments as to why gods don't reproduce a lot if the offspring will also be a god.
At some point, they just won't imagine life without each other. Privacy and intimacy are two sides of the same coin. For a modicum of privacy, I imagine they will soon settle into a routine of staggered sleep.
Possibly, but if it was easy it would have already been done. Now, lets see if it is as relatively easy as ripping off a bandaid, or as impossibly hard as separating milk out of coffee. Safe reversal could have had a time limit, like you being able to model dough but not bread. Following these allegories, I think it is like Cadance was toast and Shining was a carefully measured spoonful of yam: You could try to scrape it off, but you wouldn't get back even a fraction of your spoonful.

It is still possible to separate mixtures into their separate elements; that's a given in chemistry. It's a difficult process but it can be done. No magic is infallible and even if you exhaust all known options that just means the solution is not yet known to you so you have to keep looking. Magic can do near-impossible things and likewise some can have near-impossible conditions to reverse them but no magic is absolute.
Everything that has a beginning must have an end.
Otherwise, you can do a deu ex machina and have Discord do something or even use time travel to prevent the incident from ever occurring, because honestly those are options too
Be that as it may, I can understand they come to a point where they are content with each other yet would still miss each other's separate selves, their separate touches, and they would still miss their separate independence
And here's another thing - Why not have them alternate whose equipment is out? One day, it could be Cadance's, the next it could be Shining's
Furthermore, they are sharing the same divine spark now. That must be accounted for to make physical separation possible.
