Professor Cooke is a pony of principles; anypony who has known him well can testify to that. As an established history professor at Canterlot University, he knows the dangers of opening borders to a hostile nation; his anti-changeling stance may seem harsh, but the safety of Equestria comes first. It's not about the species; it's the cultural dangers of a society of infiltrators, liars, and saboteurs on Equestria's border.

He's going to stand by those principles for the good of Equestria. Nothing can change that, not even one of his closest friends turning out to be a changeling... right?

Amusing that you included edits in the letter. Not something that's seen often in fiction, even if it would be realistic. Especially in context.

For the major bit of the letter that was crossed out, the first one, I appreciate that it was actually made sufficiently illegible that we can't read it either.

I see that Cooke doesn't credit the letter (or the sender) enough to default to using Sharpquill's gender in narration (to the extent the narration takes his voice), instead sticking with "its." Even after using "his" in dialog, and "friend" showing up in reference to Sharpquill in narration. (And yes, it is "his" in TQ&I 2, but I suppose Cooke doesn't know that.) Hmm.

So in this case the fidanity seems to have come after the fact. It's a shame that in his case, it seems that the mere breaking of already existing friendships wasn't enough to make him reevaluate his political position (if I'm interpreting this correctly, and the meeting was not to push for a curtailment of his program).
