I have noticed your plight of your searches for story's with human female main characters in which there is only one human in Equestria, well fear not for I have come with a few answers to your (metaphorical) prayers!
Here are the names of a few good story's I know the fit your criteria rather well...
#1: A voice among strangers, this goes as well with it's sequel/ retelling. This is a really nice ongoing story with great wrighting and nice long chapters one of my favorites.
#2: The grey area, not much can be said about this one other than if fits what your looking for and that it is also good.

I too wonder why there aren't more stories involving a woman going to Equestria. I think it could be really beautiful to see a woman's perspective on Equestria. Although I have to wonder, why is trying to fool them into thinking she's just an animal?

Not sure why you're having so much trouble finding solo-woman-in-Equestria stories. Here are just a few:
A Voice Among the Strangers and its sequels are fantastic. A female college student gets pulled into Equestria, with a language barrier so she and the ponies can't understand each other at first.
Impressions, which is unfortunately on hiatus now. Woman and her house appear in the Everfree Forest.
Not having ANY of this S### recently appeared in the feature box. Woman gains magic shadow powers. Shenanigans ensue.
Plus, there are some groups for the Female-in-Equestria genre: FiE and Human Girls in Equestria.

It's amusing to see some low level trolling with the Ponies. I'm not quite sure if the human can understand them, though. I'm leaning toward no.
I'll be keeping an eye out for more updates, if you flesh this out later.

Thinking the same thing. Low level trolling FTW. Not sure what her reasons are to play on that level..
If she can understand them (i think she can, she knows they think she's an animal, not just miscommunication or prejudice), she can easily do what they expect of her since they will speak out loud within earshot of whatever they think of her.. not like they will suspect she can understand them if she's careful.
Some fic "universes" have the human species as domesticated pets (and , imho, its too often about how evil ponies are to them
), but this one.. i like the angle. She's naked and haven't given any extra clues that she is fully aware and civilized so its funny to see how the ponies read her.
Some clues that could raise suspicion (speculating): Her very good health (no worms or parasites), lack of scars, perfect dentition (probably have some dental repairs/surgery in there too that Colgate could recognize), good behavior (not scared of stuff, not jumpy. Don't ever break stuff around the house like a cat would.. because cats) and general physical cleanliness.
All likely clues(imho), but ponies can miss or misunderstand them too..
Wonder how long she can hold her "disguise" and not just explode in laughter or slip a word in due to all the silly stuff the ponies will do.

Admittedly there are human guys in my story, but their presence really has no bearing on her staying. :) May someday do another story where the female protagonist arrives in Equestria without any human males around.

Have you ever read Tyystar's "A Voice Among the Strangers? That one has a woman in it with no men anywhere in sight, and it's one of the best fics I've read on this site.

So far, this story suffers from the same problem that all the other "human mistaken for non-sapient animal" stories tend to suffer from. You haven't explained why she would want to (or be forced to) act like an animal.
Until this is resolved, the story will grate against the portion of my mind that considers what I would do in a given situation.

Actually, according to the brony study the ratio is about 86 % males, 14% females.
So it's more like there's three women for every seventeen men....and considering the size and distribution of the characters in fics, the author brings up a valid point

The picture was what got me hooked. This is probably the first 'female human in equestria' story I have ever seen that has the female as a main character and I really hope you do manage to finish this.
Also I loved rainbow's reaction, that was funny.
If she's clever, she can play this "dumb animal" trick for all it's worth, getting favoritism from Twilight and Fluttershy for playing nice, while getting free cupcakes from Pinkie as treats. I'm still not sure if she's got clothing, just the bare minimum, or nothing at all which could lead to some uncomfortable and chilly nights... and no shoes would mean occasionally hopping around clutching a foot after stepping on a sharp twig, jagged rock, or even a nut. Trust me, the chestnuts can be as painful as glass (firsthand experience as a barefoot kid during those endless summers). I bet Twilight will look into footwear after the first puncture wound. Owch.
Oh, just thought of something evil she can do. Talk back to Rainbow Dash but act dumb when around anypony else, just to make everypony, think they're crazy.
