I think it may be a good idea to break up your paragraphs a bit. They'd work well on a physical page, but I find that more frequent paragraph breaks are better when working with a digital format.

Ok, here you have opened up a HUGE can of worms...
First off, there is gonna be some serious backlash, I suspect, from both those who are Christian, and those who follow other beliefs. The former for the obvious changes which will have to happen to make Christianity fit the MLP Universe. They will see it as an affront to their beliefs. Well, at least a few will, but they will be quite vocal about it. Then you will have those who feel offended by your choice to bring Christianity into this story. They, too, will most likely be quite vocal.
Second, Christianity is a HUMAN religion, and I seriously have doubts that the ponies would worship Christ, while, if the two blogs are any indication, worship Celestia as well. If you wish to have the ponies of Equestria religious, in my opinion, the religion should be based upon the universe which the show is set. There are many ways you could go about that, such as having Celestia and Luna as Goddesses upon the Earth (or Equis, (among other spellings) as some within the fandom refer to the world they inhabit. You could also use Faust as the Goddess figure, and either have the Solar and Lunar figures as the Daughters of the Goddess, or as the Direct Prophets... or even in the same role as the Pope in Rome.
Personally, I do not see this aspect of the fic pushing me away from reading this, but I think using a human religion in the story is a poor choice. The above is just my personal suggestions, and I still find this story very enjoyable as I do my re-read of Fallen Angels.

You forgot something: Christians believe God exists! I think most people who are offended about religion forget the part were God exists.
If you believe in God and Christ then the Ponies should have Christianity as well. Because if God has shown himself to humanity and send his son there to die for them, why shouldn't he have done the same for the ponies at some point? Well, probably not the dying thing, because Ponies never ate the forbidden fruit and still run around naked most of the time.
I have no idea how "obvious changes which will have to happen to make Christianity fit the MLP Universe" should offend anyone. If the ponies existed on some other planet, then maybe god would have told us at some point, but never did the Bible say "there are no aliens". The existence of aliens never was relevant to us, because we had no space travel and now because of the Lightspeed limit, why should god mention them? He never did mention quantum mechanics or electrodynamics, God doesn't brag.
God made the Devil and unleashed him on Humanity, why shouldn't he have made Discord? Look at Discord's Character Arc, doesn't that look like something planned by an intelligent designer?

Tbh when I read that part it made me cringe a little, mainly because I wasn't expecting it and because of the way it was worded, and I'm a Christian myself. I liked it but at the same time I guess I didn't. Anyways, I thought your comment was very childish and just down right offensive. I get that you're not a Christian and you probably don't want to read about it every other chapter but c'mon man. Haven't you ever thought of other peoples feelings other than your own? I could be totally wrong but I'm guessing the writer is a Christian and that's probably why he/she put that in there and you calling the religion "Christfaggotry" is very rude and hurtful. Haven't you ever heard of the golden rule? (Pretty sure this isn't exclusive to Christians.) Do unto others what you'd have them do unto you? Funny thing... While I do agree with you, I also agree with herp - in spirit, if not tone. The main critique was not about "christfaggotry", but rather more about the fact that it got dropped literally out of nowhere and expected to just work. I for one don't see how any sort of organized religion could possibly work in Equestria, not just Christianity - it would take a few massive changes (no cutie marks to reveal what a pony was supposed to do with their life, no functionally-immortal rulers to inspire everyone in their moment of doubt - to name just two) for there to even be fertile ground for religion to take root. As it is, Equestria is a land of peace and prosperity, with your typical citizen not really having to deal with doubt, uncertainty, and despair (without knowledge that help is on the way, anyway) on a daily basis.
Hell, even their "hell" is a literal place, and not one of despair and shame - but rather a symbol of strength, seeing as it's technically a prison. So, no - I don't see Christianity working in Equestria, and that little tidbit also jerked me violently out of my willing-suspension-of-disbelief.
