This story is a sequel to Come with me, Luna
The Doctor, on the Master's half joking suggestion, takes Derpy as a companion in the TARDIS. He intends this as a relaxing break from his usual shenanigans, but he quickly finds himself trapped in an incomprehensibly large and complicated conflict millennia in the making. He has to escape, but how can do that when he has no idea who or what his enemy is, and the one who trapped him is himself?
Aside from knowing the TARDIS is a time machine, Doctor Who knowledge should not be necessary to understand the story, but you will get a lot more of the jokes.

What do you mean sub-par…?Imagine what it's like writing it. Back when this series was less complicated, I tried making a character map. It was a convoluted spiderweb then. I don't even want to think about what it would look like now.
Also, if someone goes back in time, changes something, and that changes history, I usually refer to the result as a different timeline, not a different universe. The distinction will become important in a bit.
Your stories, like my most popular fic, Obama Goes to Equestria, have pretty ridiculous titles and concepts. This one probably slipped under the radar because, summarized, it sounds pretty normal.
I might try some tricks I used with the Obama story, like finding some more groups to put it in, promoing the current chapter in the short description, and begging you to advertise it to your friends.
(Also, I was able to read the rest of your PM through email, and I'd like to say thank you. That really did help me get the drive to step on it and write the next chapter.)

I'm going to try to resist clearing up stuff like this until the end of the series, or at least the end of the story. I don't want to confirm or deny any red herrings.
I think I can, however, explain this.
In this story, a time bubble is the result of taking a chunk out of the universe at every point of time in every timeline simultaneously and separating it into a new universe. As a result, from the perspective of the people inside the time bubble, the universe has always contained nothing but them. From the perspective of the people outside the time bubble, that physical space has always been empty. It's, in a sense, an impenetrable bubble. There's no way to get out of a time bubble because there is no out. There never was an out.
In the first chapter, the Doctor, in another timeline, faces an evil so unfathomable he encompasses Equestria and the solar system containing it into a large time bubble so it cannot escape. Because the time bubble affects every point in time in every timeline, that also traps the Doctor (and the evil, presumably) in this timeline.
Unless you want to try unraveling some parts of the plot early, it's not terribly important to get the details. The important part is that the Doctor is now in a universe that consists of nothing but Equestria and its solar system.

I Saw the "Sequel to" link to this and figured I had to read this beforehand - I am a stickler for reading all the entries in a series on a good day - but one look at the incomplete note cleared that up. I'll give this one a proper look after I read the Obama fic, but I'll favorite it to make sure I don't lose this one. Not sure if it'll be good, but I have my hopes!

And yeah, reading the Obama story first is probably the best way to read the series. You can read the other stories in pretty much whatever order you want, but nearly everything builds off the Obama story.
