It's a recurring thing in this multiverse that Luna literally wasn't herself at the time. Had she not been under the influence of an outside force (which was purged by the Elements), she would not have acted that way.

Technically, they do - he proves a talented negotiator and diplomat when dealing with the yaks in one issue (on the other hand, there's also the "What-If" special where Princess Celestia personally raised him and so he's there for the series opener in place of Twilight, but is just as big a jerkass as in canon, and Nightmare Moon reforms because she doesn't want to be as terrible a pony as he is). But to his own people, he's still stuck-up and obnoxious, and completely insensitive. In this fic's case, he has reason to be rude, seeing as it's a disagreement that predates him, and he knows that no amount of diplomacy on his part will improve things.
By the way, the comic also included a copy of "Prince Blueblood's Guide to Diplomacy", and it's rather telling in regard to how cynical and manipulative his style is - one of his techniques is followed by the phrase "It shows ponies that you care (even if you don't.)"

We don’t know if it’s resolved yet. All Twilight has done is asked for the princess to look into the issue. There will still be tension. Finally, Twilight sent the letter through fire mail, which means the border patrol will intercept it. Who is to say that one of the ponies won't read and destroy it?
