Hey, guys! This is the first fanfic here. I came up with that idea, thanks to a headcanon, I've developed. Keep this in mind, this is a crossover/alternative universe fanfic, so things have to be deviated from the source materials.

Boy it's been a long time since I last watched Johnny Test...hadn't seen much of it either, so I read some info on Wikipedia and Tropes before reading this story. Both the show info and your story got me thinking that maybe you're right about Johnny being the unfavorite of the family, maybe Johnny did those irresponsible/mischievous/etc things because he was acting out.
Though I should probably re-watch the show before making a final judgement on the topic, but if it's true then my theory is that Johnny's parents resented the fact that he didn't end up academically smart like Mary and Susan. Interestingly, I've read one fanfic that had a pegasus as the unfavorite in a family of unicorns (sadly, it was Twilight's family, though she loved her sibling), and the first Hearth's Warming episode had unicorns hate pegasi even more than Earth ponies (Rarity, as Princess Platinum, stated that resembling a rough-and-tumble pegasus would be worse than resembling a bedraggled Earth pony). And your story image has Johnny as a pegasus while Susan and Mary are unicorns. I don't know if that was intentional on your part, but Johnny being a pegasus instead of a unicorn perfectly represents his status as the unfavorite.
And regardless of the truth behind Johnny's situation, I'm sure at least Susan and Mary love him (not counting Dukey because his loving Johnny is a big fat "Duh!"). One of the episodes I always remembered - in fact it's one of my favorites - was the one where they created a sort of virtual roleplay machine for Johnny and Dukey that had them as prophecy-induced heroes meant to save a planet, with Susan and Mary pretending to be a two-headed villainess that wanted to destroy the planet. I doubt they would've done that if they didn't love Johnny.
Also, I'd like to see Gil's reaction to Johnny's disappearance considering how much he cares about the kid...I mean SOMEONE should show intense anger to Mr. and Mrs. Test, even if it isn't Gil. But considering how mellow I always remembered Gil to be, it'd be especially effective if he was the one who showed the anger. There's also Black and White who also like Johnny...oo, considering those two are government agents....

Gil would work symbolically since it would show how badly the Tests messed up with how they treated Johnny, since like you said, it can take either a lot, or something big to make a chilled-out dude like Gil mad. Mr. Black and White would work from a law standpoint since this is child abuse. I mean, hell! Those dudes once worked as cops for crying out loud, it would be perfect!

Also, since Johnny is still technically minor (by human standards anyway) I'd like to see him get happily adopted by a pony family. Even though being an orphan is better than having an abusive family, getting a good family could help Johnny with his trauma. Even OCs would be good.

For the pony forms of the agents, I imagine them being as unicorns, however like you said about the men being not 100% Human, I was thinking about incorporating some Hippogriff or even Kirin elements there. Maybe unicorn hybrids?
However, they will be assisted by a fourth ally. And I can imagine the pony form of that ally as a pegasus. You can probably guess, who that fourth ally is.
And for ages, Johnny is technically a minor in human standards, however age in MLP is...let's just say, confusing. Like when Twilight and later Starlight entering the magic mirror and became teenaged humans.
So having a different family might be interesting, however dealing with trauma takes time. It didn't help that thanks to the abuse, the subject about family became left in tatters. It would take a lot of time, therapy and convincing to restore that aspect.
Meanwhile, I was probably thinking about their designs. Or something.

The seventh chapter is out!
Thinking about Johnny's family, I can't help but compare them to Morty Smith's family from the show, "Rick and Morty." When you think about it, there are quite a few similarities. Lila Test and Beth Smith are the more successful parents in the job market while Hugh Test and Jerry Smith are or become stay at home dads. Johnny and Morty both have a condescending scientist in the household who often drags the two boys into doing what they want to do and have no consideration for their feelings. The worst part is that both sets of parents allow the abuse of their respective sons to continue despite knowing what's happening or having reasonable suspicion about what's been happening.
There are plenty of differences too, but I find the similarities to be less obvious.

I like the unicorn/hippogriff idea: a hippogriff with a unicorn horn. I wonder if the ability to shoot ropes out of their hands (according to the Wiki) would still be in their 'claws' or move to their horns? Plus I think being able to fly would be a good idea for government agents.
Bling-Bling Boy? Knew it couldn't be Sissy because she'd never go anywhere without Missy. Plus their relationship with Johnny and Dukey is a little 'topsy-turvy' anyway.... Oh, and there's also the fact that Johnny used Bling-Bling Boy's transporter to escape with Dukey, so I wouldn't be surprised if he discovered that someone used it while he and his mom were gone.

Very true, which is why I think if it happens it'll be triggered by Johnny admitting that he wishes he could have a good family for once. And if he does say that, it'll be caused by him seeing his new friends with their families. And of course all this will happen after he heals enough.

I can agree on them, although the kirin elements would be there, albeit hidden. Idk, I'm trying to incorporate some elements.
As for Bling-Bling-Boy, makes more sense, even though their relation is messy. Maybe after realizing the truth, he can get over his crush on Susan and move on. However as for Sissy and Missy, even though their relationship to the guys is complicated, what would happen, if they found out, that they were partially responsible for his disappearance? What if Johnny's disappearance caused a bigger impact than what they think? What if Eugene managed to convince her to see the truth? Maybe more people would feel awful and want to apologise, like the nice principal, the Bee Keeper or Jillian. (Albeit still a few.) Hell, a few villains like Zizrar and the Brain Freezer (not counting the Bee Keeper, since he is 100% reformed.), whom Johnny helped them out, would realise the error of their ways and wanted to change. I was thinking ways of reforming them without harm. And I'm pretty sure, that the Mane 6 would think of a plan and of course some OCs would help them. BTw, as for BBB's pony form, I don't know.
And yeah, I can agree on the whole family issue. Seeing his new friends being happy with their families would make him feel left out. Cadence, the princess of Love, would help him find one. (Since Love can also be interpreted as familial love.) Luckily for you, I have designed that family. Two grown ponies and a colt.
