And I get that he wouldn't know who Amelia was, since he didn't experience that bit yet, but there's one little thing I don't quite get - why did Dr. Clever teleport him to Twilight's old castle, not somewhere else? Sorry, I'm a Hoovian, I have to obsess over every little detail, no matter the context.
Also, when he looked at the TARDIS console, it showed some faces... I don't really understand who they were. Past regenerations? Future regenerations? And COZY GLOW??

2: They are in Twilight's old castle already, no teleport. Just a quick Silence memory wipe. *They fell down the Canterlot Waterfall, down to Ponyville. The waterfall connects to a river that is near Twi's castle.
3: The faces, 10th with Time Turner face, then the 12th's face, then the 13th's *she's a gal* with Cozy Glow's face. It lines up the regeneration equivalents.

I'm always on the lookout for Doctor Who crossovers in which Time Turner is NOT the Doctor. There's a lot of originality here, and I have to give it to you for that. However, this one didn't really grab me. The characterizations are a bit off, especially The Doctor. To be fair, though, The Doctor is a difficult character to get right. I kinda wish it could grab me, though. The ideas are interesting.
