I knew it. Fluttershy asked Discord to turn her into a spider to help Pinkie Pie get over her fear of spiders. I( had a feeling that was what was going to happen while reading Chapter 1.

Huh, pronoun problem most likely. It was Twilight's head that was aching, probably because she just fell out of a tree. Face first I guess.
It does seem odd for Pinkie to be scared of something but even she would have her limits. Great job.
