Man, I feel so sorry for Fluttershy. I hope she'll at least be able to overcome her condition and live happily with Discord. Then again, maybe I'm being a bit hopeful.

So, read through up to chapter 6. The plot your going with is good, but I feel Discord isn't acting like Discord in the least. Supporting and caring, sure, but his personality makes it so he would do it in a chaotic and hard to see sort of way. A good example is how he dog eared all the pages he found interesting in one of Twilight's books, not admitting to doing it to help her figure out how to unlock the element box from the tree.
He's chaos, but he hasn't been chaotic at all in this story. The only pun he uses was unintentional! I kind of expected him to turn out to be Flutters therapist or something when she walked into the room. Or appearing at Fluttershy's house in the middle of the night, dangling Luna upside down by a leg and saying he brought help while ignoring Luna yelling at him. Trusting a unknown therapist to help Fluttershy is also a little unexpected. He is fairly protective of Flutters, to the point of not trusting new people around her.
Flutters is fine, the plot makes enough sense to be interesting, but you could replace Discord with any generic pony at this point, he isn't acting like himself. So, I'd advise to watch some episodes with him in them, or read through a few stories of Discord to get a better idea on how to write him.

P.s. Sometimes when I need to brainstorm fanfic ideas, I grab a piece of paper and write whatever I come up with. If you want, you could use that on Sundays to keep yourself in the writing mood.

Haha, when I read the sweet song Discord sang, I was acting like: "Wait, I know this song!" So I had to sing it a couple of times to remember the song, and sang it myself. Now, I can see Discord singing in a girl voice for that song.
Sooo.... Discord is spending time with Fluttershy at her house, and she has to take medications, which Discord can clearly see, so how will she hide this?
Grr... Fluttershy, stop thinking about yourself! Think about Discord! He can help you through this, and he will understand that he is the 'problem' and fix it!

It's a sweet story, and I'm glad you were able to finish it. Although, there is one teeny little thing I don't like. Discord giving up his powers. I mean, I know why he was doing it, but honestly, I don't think he had to give them up. He could've used his magic in a more beneficial way for Equestria, or something. I don't know, it just doesn't work for me. But, other than that, it was a good story.
