So you skipped the part where Chrono goes to 600AD alone first. Fair enough, that could have used some streamlining in the game too.

I've never seen a Chrono Trigger crossover before, and when I saw this in the little section for featured stories I fangasmed. After that however I stopped and actually thought about this. I love Chrono Trigger, it is actually my favorite video game, and I am indeed a fan of the ponies. But do I really want to bring these two together? After thinking about it, I decided that no I do not. So I haven't read this story, and I don't plan on it either. It may actually be an awesome story, but, and I'm not sure why, these are two elements I'd rather keep separated. Sorry to comment even though I didn't read, this was just an interesting experience and mixture of feelings I had when I saw this, and wanted to share. So keep at it man, despite the fact I don't wanna read it; I still love the concept. Good luck, and farewell.

"There is something else," said the knight. "Somewhere in this chapel is a shrine dedicated to Magus. There are many weapons and items in there. I suggest you find this secret room."
Twilight looked at Dash. "Hey, that does sound like a good idea. We may need some better weapons if we're gonna take on this Yakra thing," she said. "Let's find that place!"

Should be changed to Rarity, I believe.

Twilight Sparkle looked like she was pushing herself to the limit; her face showed an expression of fatigue and pain. She wouldn't be able to stop the monster much longer, especially since it was growling and shaking, trying to get free.

Twilight Sparkle held her new toy high in the air and grinned. "These portals are passages through time," She said. "I call them 'gates'. Using a certain alloy, and some stuff I got at a garage sale, I created a device which recreates the conditions in my inter-dimensional transport warp machine. I call it a gate key. In short, this little wonder in my hand lets us go back and forth through time using these warps. Same place, different era. I'm 99% sure there are more of them scattered throughout the world."

Should be hoof if held in her hoof, or grasp if held in her magic.

The doors flung open wide, and a barrage of golden pegasus knights ran out and tackled an unsuspecting Rainbow Dash. She felt to the ground, fighting desperately to escape the grasp of the armored soldiers. Fluttershy turned around and screamed furiously.

Overall a wonderful story so far and I DO hope you decide to continue it at some point. Twilight-as-Lucca is perfect, though I don't yet know how I feel about Trixie-as-Ozzie.
