I hope Celestia learns the truth. Maybe nightmare and chrysalis aren't perfect even free from wrongdoing but she was willing to give her sister second chance and considering she wasn't entirely innocent either. She was too wrapped up in her own world to notice anything else.
It's mainly her perceptive of good and evil mostly. Her heart is pure by Celestial right and that she honestly believes that she is doing right

Well, everyone's the hero of their own story, so Celestia might think she's doing good, though then it'd mean that Halfy's ability is heavily skewed by perceptions.
Or maybe she's being controlled and Halfy can't detect the second personality, that'd explain her going on 'autopilot' and losing several hours from memory.

Is it possible that Luna, looking through Jeremy's memories all this time, never saw the memories of how he was constantly severely beaten in prison?

You don't get it. It's not fourth wall breaking. They're not talking to the author (Brightlight24). The story is (for the most part) being told in the form of an interview. They're talking to whoever is interviewing them and writing down these stories. It could very well be they're giving a journalist their stories to publish and put Celestia in a bad light Or it's an interview in the aftermath of whatever the climax of the story is. We don't know quite yet, but I'm sure by the end we will know who has been interviewing them and why.
We don't know how Halfy's ability works, but I'm fully convinced Celestia is the hero of her own story in her head. It's all for "her little ponies" and thus everything she does is for the greater good. It's all good deeds in the end in her mind. Celestia has either repressed her own feelings so much she's developed a split personality, or she's going to go Daybreaker before the end.
And if Luna and Nightmare Moon can become separate ponies, then Daybreaker and Celestia can as well.
