Something very odd is happening to Sweetie Belle. First, her magic is powerful and uncontrollable all of a sudden. Second, old scars that disappeared years ago have come back. Third, her mane and tail are waving like the princesses' do. Confused, everypony goes to investigate. They may find that there's a lot more to this filly than they thought.

I was a bit worried when I saw "this is my first story", I'm glad that I ignored it and read anyway. You have the foundation for a good story. I have a guess at Sweetie's condition, ignoring the title:
1) Two scars along her back... like somepony surgically removed a pair of wings
2) Magic so strong that Twilight has trouble controlling
3) Mane and Tail...
I think I can hazard a guess... which takes me into darker thought regarding her origins... which ends with Celestia being pissed at somepony...

One grammatical error I noticed throughout the chapter. In quotation cases with an attributor (said, shouted, etc), if the quotation ends in a period, you replace it with a comma. As an example:

Well, ok already guessed that Sweetie is not Rarity's sister by blood. I'm leaning towards her being Celestia's daughter, who was foalnapped and had her wings surgically removed. With what I think of the Princess she is going to be happy that her daughter is alive, and rightly pissed at finding out what happened to her before the adoption.

For this story, fuck canon, continue writing the story. Season 4 hasn't been released yet, for all we know there is a miniscule chance that Twilight's aliconication was a fluke and that Twilight has to choose whether to stay an alicorn or become a unicorn again.
I just discovered this story and have enjoyed it so far. Don't worry about canon. Write your story how you wish, and don't feel the need to change things because something in the show eventually said something different. All fanfics are pretty much "what if?" scenarios, so just go with it.

I really don't understand why everyone is so concerned about canon. If you have a vision you want to express then do so. I've read so many fics over the years (wrote a few too) that blatantly defied what was canon for the series. Several I thought were better than the original works they were derived from. So follow what you envision and don't worry about what might happen in future episodes.

Didn't sound like a joke. Sounds like an interesting premise. I don't think they were implying it as a choice; more of a "one of these two things is going to happen, we don't have any way around it".
You can just pretend that the last episode never happened, so twilight never became an alicorn
