This story is a sequel to The Young Warrior: Pharynx's Journey
Head General Fortuna Larynx has never chosen an apprentice before. She's never seen a changeling nymph that had the qualities she was looking for. That is, until Pharynx Elytron, the oldest child of Chrysalis-regina, reaches the apprenticing age. Fortuna knew from the stories she had heard that no other warriors would be able to turn Pharynx into the changeling she knew he was capable of becoming. So, it's time for her to finally select an apprentice to mentor. Fortuna can only hope she'll be able to encourage Pharynx to be his best self without too much interference from his mother.

Why did you give Larynx and Pharynx names that aren't named after body parts?

Not sure who you mean by Larynx, but if you're talking about the suffixes to their names, those are ranks, and a lot of the other changelings have names that aren't based on body parts simply because I found other names that I liked better. There was no rule they all had to be named after body parts
This makes me wonder if Chrysalis didn't plan Fortuna's death during Canterlot. Hypnotize a guard to go after her specifically, plant all the necessary information into their mind. It's already established that, from Chrysalis's point of view, Fortuna is a "necessary evil" to her plans.
