Is it wierd for me to say that I hope she never turns back? Who knows? Maybe after a few years, she might not want to be a pony, especially if she helps the dragons win the war. Maybe you could give this story two alternate endings.

Let's see. It's not Ember or Garble in Twilight's rightful body. Neither are that stupid to declare war on their own kind. Twilight sure as hay would never agree to it if she was where she's supposed to be. Neither would Spike.

And let's be honest. Nopony is stupid enough to pick a fight with the entire dragon race. So that rules out most named characters.
