I love this story!
So the part that has me confused is this. Celestia, Twilight and Luna have all gone through the portal to the human version of equestria. Twilight has done it at least 3 times. However it would seem they never did any research about that world. Even if it is a human version of equestria they are still humans and from the brief information we have they act like humans. So why is it so hard for them to get a basic grasp on him? Also Equestria and the princess's themselves have been shown to be violent in the past so why do they act like it is the ultimate sin?

I know right? You would think they would have personnel trained in interrogation as well. Like Metropolitan Police (We see a modern Police Pony in Manehattan.) And Psychologists willing to give him a proper evaluation. Like you would think that once it was determined that he speaks and is sapient, interrogation by a profesional would be called in. Scratch that, why wasn't he placed in a hospital in a secure room with guards outside the door? A dungeon is not a place for someone that hasn't been guilty of a crime yet. And even if he was Prisons should be expected to at least have at least bare minimum medical facilities and a medic on standby to at least make sure that the criminals live out their sentences.
Equestria has some 1980's and 1960's technology, and most of their world seems to run on technology at least in the late 1800's till 1940's. Guns may not be seen in the show but they have been mentioned, the idea fo the Party Canon must come from somewhere. So I would think they would have modern-ish medicine.
The smart thing to do in this scenario would have been first to get him in a secure room in a hospital with guards outside his door, then bring in a zoologist, a biologist, a chemist, and a doctor with a team of Nurses. Take blood tests, see if it is safe to give him pony or maybe Griffon medicine since we humans are omnivores. (The zoologist would have determined this.)
I'm going to go off a limb here and asume that ponies have minds similar to humans. In that case the Doctor can determine that he is not psychologically sound and is showing some symptoms of depression. First would come interrogations, by professionals, then the Princesses would come with their entourage of friends. After this the hospital would probably have some psychologists under employment, would probably administer psychological treatment along with treating his various broken bones and lacerations. (From my understanding ponies for the most part seem to use magic in part of the process of manufacturing medicine, but do not usually use magic as medicine itself.)
I am not saying this would fix his broken PTSD addled mind, but it would keep him together until a regular Psychological and Psychiatric regiment would be administered, along with the Mane-Six, and The Princesses helping him to try and adapt to Equestrian society, along with also helping him either have political asylum or go through the process of getting citizenship.
The latter may not be necessary if there is a possibility of sending him back through the dimensional rift he dropped in from during his suicide attempt back on Earth.
