Okay, well, good story, I like the originality of the basic idea, though you obviously picked certain episodes in particular points.
But a few corrections ensue:
- It wasn't humans wich Rassilon turned to Time Lords, it was gallifreyans, plus he only gave them the ability to regenerate, the rest of the biology was already there;
- The DNA used for Jenny wasn't complete, thus any creature spawned by it would lack the ability to regenerate;
-it's not the presence of the TARDIS that allows the conception of a halfling, it's the influence of the Time Vortex.
Other than these petty mistakes, I quite liked the story.

On your first point, true, they were Gallifreyans, however they received their powers from the Time Vortex, which Rassilon gave them access to, not as a direct influence of Rassilon's actions.
On the second point, the DNA from the machine that made Jenny was indeed a complete strain, it was just the way that she was made that used less than the complete strain. Also, it is theoretically possible for her to regenerate, and at the end of the episode she even half regenerated, healing and showing the glow of regeneration without changing fully. A full regeneration is not guaranteed, but possible.
On your third point, I'll give that the time vortex is the required piece, but where else is he going to find a stable, constant connection to the time vortex other than... well... the TARDIS? There really aren't any places in Equestria.
As for the snicker at BBC, while I admit that sometimes they won't give us americans and episode or cut some things short, as far as our sources go it's basically the best we've got right now. Can't really do much about it.

1. The Time Vortex was always there, he just harnessed it's power. But i wasn't talking about that, rather they're internal biology.
2. She could heal herself, but not regenerate.
