The year is 2555 C.E, and the Human Covenant War has been over for three years. Michael, a soldier in the fledgling Spartan IV program, goes on one last mission, a supposed training run for new ODST recruits. But the Forerunner structure he finds himself in is not like any other; it holds what is only called "The Parasite." When Michael is killed by these creatures, he wakes up in a strange new place, filled with talking pastel ponies.
When he meets the A.I. of the constructed world, she has a problem. A mysterious entity has forced her out of her own mainframe, leaving her stranded on a single holographic chip. Michael sets out to try and restore her back to where she belongs, but he has problems of his own.
Michael is overtaken by bouts of random rage, where he is consumed by the need to kill and grow. During these moments, his skin changes to a sickly yellow, and his eyes lose all color. Can Michael stave off the creeping sickness long enough to find a cure, while also convincing the ponies of this world that he won't kill anyone, when he can't even convince himself?

I suggest you drop the "one last mission" part, as that implies that it was planned it to be his last mission, which it obviously was not because it was meant to train him for something.
Also:
I take it this is something that is not also called "The Flood"? Because it sound a lot like this that people call "The Flood," though they do sometimes call it "The Parasite," "The Infection," and "Space Zombie-itis."

Classified intel it may be, but what is a pony gonna know about MJOLNIR armor? Halo is hundreds of years ahead of FiM in terms of technology. It's not like it would matter.

Yes updated i was beginning to get worried.
But he is a SPARTAN. They all have protocol drilled into their heads, and I doubt he even be with the UNSC if he was willing to spit all that classified info out. He probably broke about 100 things from the rule book just by giving them his name! Also, the armor is probably the most classified thing on him, you know, since it's made by ONI. How does he trust these ponies so much already? He's just fought a war against Aliens for crying out loud! I liked how he weighed his options first, though. Any SPARTAN worth his/her salt would assess the situation before killing and/or blowing anything up. I'm not saying this is a bad story at all, just a bit unrealistic from my perspective.

I hope not much. Although Michael is a Spartan, and therefore does have protocol embedded into him, he is also a Spartan. That means he adapts extremely quickly. Maybe I did not communicate this properly, so let me know if this is the case, but Michael recognized an opportunity to gain trust with the ponies at no risk to himself. What is a pony, with knowledge that he had deduced was hundreds of years behind human advancement, going to do with the knowledge of what the core that powers his armor is made of? He assessed the situation and made the best choice, even though it might have been against 'protocol'. I may not have explained this as well, which might be seen as an irregularity, but the reasons Michael kept things classified when he first awoke is that some information could have been harmful for him and his mission, especially if it was more basic.
Wasn't Delta Halo the one with the gravemind on it, because if so, this just got 20% cooler
P.S. I think that Halo/MLP:FiM crossovers have just become my new favorite thing!!!!
