Our heroes will solve puzzles, uncover clues about betrayal and punishment, an in the end, make choices what will lead them to either the freedom of an innocent pony, or a huge mistake.

While this crossover has been done, I am interested in seeing your take on this amazing game.
I respect the idea and some of your characterization is good, but this is full of issues.
One: You are in dire need of proofreading. Sit down and really comb over this for technical errors like capitalization and punctuation. You've derped a lot of those things. After you've done that, have someone from ponychan look this over because I bet you anything they'll find a whole mess more nuts-and-bolts level problems.
Two: Don't make the ponies solve the puzzles. Holy crap that would be fucking boring. Play out some kind of drama on the island. I want to see the ponies playing out the drama of Atrus and his sons. I want to see the ponies working through the storyline of a game, not going through the motions of playing the game.
Three: This runs a serious risk of being a "find and replace" type fic, where it just follows the game except it adds ponies. Make the ponies part of the story; don't stick strictly to the events of the first MYST game, bring in whatever elements from MYST-canon you can and make them interact with the mane cast in interesting ways that aren't already covered by the MYST games.

This is a fusion, not a crossover.
A true crossover would have Atrus staying a human, not Atrus being a pony now.
Crossovers are crossing one series with another, without changing the main characters of the series.
