Evey whovian knows it's the Doctor, not Doctor Who, therefore, Whooves, a pun on Who, should only be used to describe the franchise or the character outside of the story (like in comparison to other famous TV doctors).
Other than that:

NO. NO. NO. The Doctor does not curse, ever! At most a "hell" once but only in a form that was totally justified, but never outright cursing like that!

Overall, this was one of those stories where the Doctor leaves his companion, bu this time, for totally BS and useless reasons. No aliens, danger, etc. which is normally the cause, but the Tardis calling him? That's just lame. Or lazy. I don't know, but in a story, there has to be a reason for the entire plot.
I didn't really like this, your grammar is subpar, and a rambling letter from a time traveler, isn't that great. I hope you take my advice, but you don't have to.

My self; I would go back and change the name. 'The Doctor' works, or 'Time Turner' (I always like Time Turner myself, but it goes with my own hear canon about the Valeyard. So, take that bit of advice with a bit of salt.)
I like the feeling you are going for. However, his goodbye to Susan is a hard act to follow. It has never been top in almost 50 years.

My Only Problem With This Is That It's Really OOC. The Doctor Hates Goodbyes And Endings. So Even If He Would Write A Farewell Letter He Would Either Act Like He Was Going To Come Back Or Keep It Short (About 10 Words).

Derpy can call him doctor but others address him as Time Turner.If anyone who was supposed to call him dr. who in the series came to equestria, he would be called dr. whooves. Or if people wan to be really, really formal with him ha can say his name is Time Turner-Whooves.
