This is a response I wrote to a question by Dash Attack giving my theory concerning Her Highness, Twilight Sparkle.
I did not feel like reformatting it so here it is as I wrote it; food for your thought, I hope.
My personal theory is that she already was an alicorn, but her alicornish traits did not manifest themselves until some unexplained magic happened in that final episode. As for presence of evidence, that would depend on how much of the show was written before the alicorn Twilight idea entered the writer's heads. Depending on how forward thinking the writers were, any episode after they decided to alicornify Twilight might be telling. I would suggest looking back at what people involved in the show have said regarding alicorns for clues as to when they first conceived of her majesty, Sparkle. Ultimately, though, the key in my opinion to understanding Twilight's alicornication and the alicorning process in general, lies in the back story of the other princesses. Are alicorns a natural species, or an artificial one? Are they a species at all, or are they a class, caste, or rank? Perhaps looking into the history of the series would yield an answer to the question: "what is an alicorn?" The answer to that question would help answer your question, Dash Attack
As there seem to be no alicorn males, I do not think they are a species; however there being no male alicorns is meaningless since males appear hardly anywhere in the series.
Far more interesting questions to me pertain to what the villains are. Discord likely has no story; he's an archetype. Sombra too is largely symbolic. Chrysalis, though, is very interesting. She is an alicorn of sorts, she feeds on love, and IS ROYALTY. What is the meaning of these facts, I have to wonder?
