I'll agree on those differing heights, having the Mane 6 share a body shape was a shortcut season 1 that never got fixed when they started doing different body styles. My headcanon is similar, though I normally think of Twilight as average in height and even skinnier than Fluttershy. Bookhorse forgets to eat when she books. Rarity is the pudgy one, girl binges ice cream as soon as she gets stressed. And she runs a high stress business, probably the Ponyville Ice Cream Parlor's best customer. Also, she doesn't usually model her own clothes, and when she does they are expansive enough they could eadily hide extra pounds. Last point, just look at her mom, Cookie Crumbles. She definately inherited those chubby MILF genes.
That mirror would probably come in handy for a vain noble, though a slight change in their mental image of themselves and whoops. Why am I a dragon? Or suddenly an alicorn? Can a subject be primed to think of a specific effect for it to impart? Twi might just have to experiment. Tell her friends it'll make them look pregnant and see if that overwrites their usual self image. For science...

But to expound, I assume of the three main pony branches, Earth Ponies are the biggest, Pegasi vary more than the others, but are generally in between, and Unicorns are the smallest. The sole exception is "noble" unicorns, like Blue Blood, who trace their ancestry to Celestia or other Alicorns. Rarity is somewhat lucky, in that she is much larger than typical Unicorns, and could be construed to have a noble heritage. The truth is that she is from a village of Earth Ponies and their genetics figure heavily into her size, rather than any Alicorn. Though if you consider alicorns as a blend of all three pony races, is there much difference? As for Twilight, just a personal preference, and amused that the most powerful Unicorn in Equestria is tiny, and built on Applejack's comments in Winter Wrap-Up that she was such a little pony. And she's sedentary, so softer than she would be if she were more active.
Interesting story so far. I hope they end up getting even bigger or nearly immobile at some point.
