No matter the reason it's a good deal. Additionally, we might run into some diamond dogs perchance, and well... free labor after a short kafuffle is good labor.
If we're lucky/unlucky we may find the diamond dogs come around and reinforce the labor forces. Here's to hoping.

Spike has a significant amount of manpower, I don't see why he can't have option 1, 2, and 3 done at the same time. (Other then you the writer having to make large portions if not full chapters for each one.)
But, if enough people back you I suppose I could do an at max of two of the options in one chapter. Probably the two which receive the most votes. I'm up for anything XD
I vote for option 2 - the 'main slaves' seem like their crystals need some repairs, just to ensure there's no chance Spike would lose control.
Plus, I feel that attempting to reprogram Ember might be a good call - she's strong, but I feel she's being a bit too dominant, and she was ignoring the punishment of disobedience. If anyone were to try and resist the crystals, it would likely be her, so I think it's best to nip that in the bud.

-Master's (spikes) Chambers, Spike's personal room modeled to his liking, featuring perhaps a small stage to host events with and for outstanding servants, private rewards/punishments, and most importantly shows and music. (When talent is acquired/found.)
-A Grand Throne, Important to any ruler, a throne room is a reflection of their status, ruins may work for now, but still hard to garner respect even from slaves with ruins (magic or not). besides a comfy throne is time-consuming to make, and testing and failure is an adventure all its own, and in our chase resistance to stains is a requirement.
-Nursery dedication to the aftermath of the art of fucking life into does not sound as noble, said Nurseries are to care for young and induct early mannerisms and the general case for early young, since of all creatures that serve spike dedicated nurseries for each will be necessary.

Option 2, Spike don't need a rebellion right now, is better if he try to repair the crystals, then later he can go with Option 3 and try to repair the city
Option 3- Ember needs a lesson in where her place is. make her absolutely subservient and fanatically devoted to serving spike but dominant with the rest of the slaves, but this comes second in priority.
I vote for option 2 and 3, priotize in upgrading the place by organizing the Changelings in cleaning, workjng and rebuildkng the citadel, Spike needs to fedd his slaces after all.
Also to repair and ensure loyalties, its fine and all that they held their own opinions but actjng out, for any kind of reason vould leave to ungorseen consecuences... jealousy is not as fun as they make it look.

If option 2 wins though I'll throw my vote for making ember enjoy humiliation, or something along those lines then just making her subservient since that seems more boring. Do something to her mind that keeps her at her current personality but slowly will twist her to leaning subservient. Hence enjoying humiliation or something like that.
Option. 3 and also start a breeding program where all female slaves (including females that aren't Ember or Smolder) and Thorax (who can turn into a fertile female) to start building defenses and replenishing the sixty lost changelings
While I think options 2 and 3 could be done at the same time, then we couldn't enjoy a chapter focused on just those single options. While it might be more pleasant to repair the citadel first then enjoy the improvements with his slaves, if something happens Spike'll likely lose Pharynx and he is not replaceable at the moment.
Vote Option 2: Focus on repairing Spike's damaged purple slaves, strengthening their bond to him. As for mind rewrites, Ember's impatience and rebelliousness could become an issue later. Her will can be bent to better use than to just be fucked out of her though. Where Pharynx is the general of Spike's conquering army, Ember should be made to be the senechal of the citadel, ensuring the day to day duties of maintaining an empire are done so Spike can focus on more important things. Ember is no slouch in a fight either, having her in charge of defense of the citadel (and Spike) coud be a good idea, let's Pharynx focus on the attack elsewhere. Maybe a good way for Spike to focus Ember on these responsibilities is to engage her maternal instinct to defend the nest, get her pregnant with Spike's egg. It'll also be a way to reinforce her tie to him and her role as the alpha slave if she's his breeder. For now at least, I'm sure Spike will add some broodslaves who's only job is to pump out his young soon enough.
Something not to do now, but in a few chapters when further conquests are being considered: While Spike won't be looking to take over Equestria for awhile, he can deal with one of it's biggest threats, the Elements of Harmony. Send a few changelings to kidnap Rarity to ensure the Elements can't easily be used against him, and thank her properly for sending Spike to find the Crystal of Domination in the first place.
Spike needs to make his base of operation’s suitable to houses slaves to keep the magic of the white gems working. He should start fixing his base and add a few entertainment rooms for his dragon slaves to enjoy the changelings company. Maybe a bar with a theater, and some nice bedrooms. I am also in favor of the nurseries and breeding programs.
Also he really should tweak embers gem to make her more submissive to him. And maybe tweak some of the other purple gems as well. If he wants too.
This chapter gives us an insight inside Spike's mind revealing how much of a scumbag he truly is. 60 changelings died because of him, didn't even bat an eye. Was told the horrific process to make a typhon, he didn't care and wanted one for himself ! Even the Crystal of Domination had to tell to chill !
Option 4 : Cause every story you made that had Spike in it he was never the bottom, it's about time we had some action.

11394233 I can see 1 losing to 3 if I think of it this way : IF the caste system can be use to train changings to fight, Dragons might get to be spysmart in unattended return. So when scouting happens latter the dragons can go as muscle to protect theirs and not be in the way. Or the smart dragons can go back home to "recruit" more dragons.
I would vote for option 2, with 3 being a need but after repairs of the gems. A way to keep the Dragons (and possibly the other cuddle bugs) happy is a need and by cleaning up the keep we may find out more about the crystals (and possible leads to where the other 3 are), as well as how to use them better. Spike is good at research having ben around book horse for so long.
If Spike was to create Typhons, he'd HAVE TO overcome their fundamental flaw. They can't tell friend from foe! An atomic bomb can't either, but at least it does its damage and is done. The Typhons just continue on a rampage. If Spike was to create more, they need to have enough function to recognize non-targets and understand things as basic as 'stand guard' 'protect' 'patrol' etc. Their lack of tactical thinking is a weakness.
