So what would happen if Scootaloo asked to magically swap wings with Fluttershy so Scootaloo could fly in those clouds LIKE SHE WANTS TO SO BADLY, while Fluttershy barely uses hers?

Dunno. Of course, having wings is great for emergencies, and Fluttershy is in those more often - saving Equestria and all that. I haven't seen much of the latest season, but as far as I know there's still a possibility that Scootaloo's wings will work fine - she could just be a late bloomer.
And if there were a way to switch, I don't see why there wouldn't be a way just as simple to fix Scootaloo's in the first place.
