The whole "CLOP IS MURDER" thing (within the context of the story itself, of course) is very reminiscent of the current Republican ideal that life essentially starts at erections. I can't help but feel that this is intentional.
The "nuclear" pun had we laugh out loud. It actually reminds me of the anime trope I'ge seen in Pokemon, Naruto, and Avatar in which the cool heroes run into a profession that doesn't seem nearly as glamorous, but the practitioner of it (who only shows up in this one episode) turns it into this metaphor of life. The fact that the family acknowledges the pun , and actually utilize it to define what they stand for and as a rallying point shows extreme talent and incredible genre-saviness on your part.
This is a fantastic story, and many people will likely drive around it because the subject makes them uncomfortable, or they're just expecting more sex jokes. It deserves more likes than it has now, which at 128 likes. Pretty good, but don't you dare think this isn't a story worth finishing.
Also, am I the only person who finds it ironic that the ponies who specialize in nuclear physics are the fertile ones?

Traditional marriage isn't going anywhere, guys. The LGBT community isn't secretly planning the downfall of everything you hold dear. There is really nothing wrong with same-sex marriage. Any problems you can think same-sex marriage has, traditional marriage also has those problems.

That to me helps show why she would be more naive in the second chapter. In my mind, Bon Bon is very smart in familiar surroundings. When she enters uncharted waters, though, she has a difficult time dealing with it. Bon Bon is a planner. When her plans don't go her way, she starts to lose focus and flounders around trying to adapt.
In contrast, Lyra is much more adaptable. She grasps foreign concepts and follows new orders quickly because it's her was of compensating for her lack of self motivation. She doesn't come up with new ideas, but she'll follow directions with ease. Lyra rolls with the punches and isn't afraid to throw a few punches of her own.
