God can stay in the scene in my opinion
god is good for me. it all worked out really good.
Personally I prefer not having stories have anything to do with human religions. It usually causes friction as they are a sore spot for many. Some people hate any mention of them to the point of getting offended. Some people get offended that author used someone elses religion and some are like myself who just find all religions we have had to deal with distasteful (all for our own varied reasons). Actually I must warn here that some people have had to deal Abrahamic religions and their followers so many negative ways that they have a special level of hatred reserved for them above any and all other religions.
In the end it's your story and I will not demand you change it for my (even if I will hold on to my right to debate any logical faults I may find as I do in any story I read).
In short, it's your story but hopefully you understand and accept the reactions that using religions can cause.
I say you keep it god can stay it works well.
I find the fact that G-d appeared kind of funny, so I like it.
I have yet to read it but, my feeling is it wouldn't technically be god. It would be the author's superego or parent ego state. If Screwball is the author's id then technically the written word would be the rationalization between the two and Screwball would be negotiating with a third of what was left of her original personality or more.
oops, wrong story sorry.
I don't mind either way. It's fiction about magical horses where gods and demigods roam on a daily basis. I don't think anyone's logic for or against a god overlooking humanity will be valid purely by that logic
Maybe just change the name of God to just god, that way you remove the specific one and just use a standard word. Problem solved!

Perhaps have Celestia be a messenger for god. Have her and/or her subjects look after the little guy from afar and only intervene if things get too out of control. since god was forced to release one of his "children" in the care of Celestia. I would like to think that anything that would cause serious harm to Sam would be on Celestia's head.
As for adding god, I think it was an interesting touch. We were exposed to suble hints of religion when Sam made his appearances in the form of supertisious beliefs; like calling him a demon. Though i like to keep mind that the word God was used to make explaining what a deity is as easiest and as quickly as possible for an average human to understand. Whether he is The God is up to personal opinion. Though as they say, He has many names but the word we use to call him is God.
If you want my opinion about whether to use god or God, i think using God would show respect if you are referring to the Christian or Catholic god as a person. Though if not referring to that god, then just the lowercase form is cool.
