Introduction: I've been thinking about this for a while, and I now have an outline for expanding the Flutterarc into an actual series, showing the events of the TV series (omitting some things which she didn't see, and adding some things which only she saw) from mostly Fluttershy's point of view).
Here's a brief synopsis. Three of the stories have ac tually been written. Generally speaking, novellas are 5+ chapters long, novelettes 2-4 chapters long, and shorts 1 chapter long, assuming chapters of 2000-5000 words length. I probably won't try to write them in strict chronological order.
The dating conventions are ours, not theirs -- the Equestrian year actually begins at the Spring Equinox. But why should I make things unnecessarily complex?
June 1500

Fluttershy on the quest to defeat Nightmare Moon.
S1E02 The Price of Success (Short Story, Slice of Life, Romance)
Fluttershy must deal with fame at the party celebrating the Liberation of Luna. She and Big Mac decide to be shy together.
S1E03 Ticket To Pride (Short Story, Slice of Life, Comedy)
Fluttershy tries to get invited to the Grand Galloping Gala.
July 1500
S1E04 How To Befriend Someone Else's Dragon (Short Story, Slice of Life, Comedy)
Fluttershy attempts to befriend Spike the Dragn.
S1E05 Ministering Angel (Novelette, Slice of Life, Romance)
Fluttershy tends to an injured Big Mac, while Applejack exhausts herself trying to run Sweet Apple Acres alone.

S1E06 The Coward of the Clan (Novelette, Adventure, Sad)
Fluttershy is ashamed of her fear of Gilda Griffon. Is she the most cowardly and worthless member of the Wind Clan, ever?
S1E07 Field Work (Novelette, Adventure)
After the Ursa Minor attacks, Fluttershy tracks it back to its lair, to make sure that both cub and mother are all right.

Fluttershy reluctantly joins the quest to rid the Vale of Avalon of an environmentally-destructive Dragon.

Fluttershy helps Rainbow Dash and the Weather Patrol against a destructive storm from the Everfree.
S1E10 Victim of Changes (Novelette, Adventure)
Fluttershy joins the investigation of a mysterious Zebra who has moved into the Everfree, and is unexpectedly transformed.
S1E11 Non-Competitor (Short, Slice of Life)
Fluttershy reflects on her own complete lack of competitive spirit during the Running of the Leaves.
October 1500
S1E12 A Robust Solution (Novelette, Slice of Life, Sad)
Fluttershy faces up to an old shame, and overcomes it with the aid of her dear friend Rarity.

Fluttershy and Rainbow Dash on the Butterfly Migration: will 'Shy tell Dashie her deepest secret?

Fluttershy wants to be kissed under the mistletoe at the Hearth's Warming Eve Party -- but who will kiss her?

Every now and then, Fluttershy's job is dangerous. Such as when she runs into a dangerous beast while repatriating some frogs.
S1E21 Cheering Section (Novelette, Slice of Life, Comedy)
Fluttershy goes to the Best Young Fliers' Competition to be there for Rainbow Dash. Then Rarity tries to steal the show.
S1E22 Staring Contest (Novelette, Adventure)
Fluttershy babysits the Cutie Mark Crusaders -- but winds up having to face a dangerous foe to save them from their own folly!
S1E23 Magical Consultation (Short, Slice of Life)
Fluttershy tries to explain her powers to Twilight Sparkle -- without giving away too much about her dark secret.
May 1501
S1E24 To The Rescue! (Novelette, Adventure, Romance)
When Rarity is kidnapped by Diamond Dogs, Fluttershy joins the attempt to save her from durance vile!
June 1501
S1E25 Shy In The Spotlight (Novelette, Slice of Life, Comedy)
Fluttershy tries to please Rarity by becoming a high fashion model. It doesn't turn out so well.
July 1501
S1E27 Skinwalkers (Novella, Adventure)
Fluttershy travels to Appleloosa, helps head off a Buffalo war -- and discovers who is really responsible for the conflict.
S1E28 Rebirth in Fire (Novelette, Slice of Life)
When Fluttershy tries to help an ill bird, she discovers that not all fires are destructive.
August 1501
S1E29 Vision Quest (Novelette, Slice of Life)
Fluttershy goes out alone into the wilderness to spend some time reflecting upon her past -- and future.
September 1501
S1E30 Fluttershy At The Gala (Novelette, Slice of Life)
The Grand Galloping Gala turns out a bit differently than Fluttershy expected.
Conclusion: I'm not going to drop all my existing unfinished work and start writing these obsessively. Rather, this is a framework for thinking about Fluttershy and the extended Flutterarc. What do you think? And which of these stories do you find especially promising ... or not?
Given what you did with Dragonshyness, I'd say most of these sound quite promising. I'm not sure about those based on episodes where Fluttershy was just kind of there (To the Rescue! most especially,) but I have confidence that you can make them quite interesting when seen from within Fluttershy's mind.

A lot of these look interesting, really interesting.
I see it as if your muse points you in a new direction you shouldn't argue with it too much.
Though I am hoping to see a couple of stories chronologically early in the Shadow Wars series get wrapped up first.
These shorts might help develop Fluttershy for the role you've been hinting she takes in the Shadow Wars, but she's not the only being involved, so don't forget the stories you've already started.
Fluttershy is a bit mysterious, with her changeling powers, questionable status as a pegasus (seriously, is she a changeling, pegasus or some sort of hybrid?), and mostly hidden past that caused her to leave what I imagine was a life of luxury as Scion of the Wind family.
Mysteries aren't a bad thing either. For some of the episodes the reader can guess at how her status might change how she views what occurred, brought up by a short line in another story, or left to wonder why she acted in such a way. While others are new ideas that illuminate and develop her character more, always entertaining.
That said, I am always up for new Fluttershy, your non-canon version is my favorite version of her on this site and you should write what you want. Just use the excuse that creatives are weird and do what gives you pleasure.

Everything seems fine except that forced FlutterMac. They didn't even interacted until S4.
I'd love to see any and all of these, especially ones involving Fluttershy and Rarity together. Especially Shy in the Spotlight; I'd love to see your take on Photo Finish and the Equestrian modeling industry.

Doesn't sound like it makes much sense. You'd think the line to kiss Fluttershy would extend around the block. Isn't that right, Flutts?
Interesting to be sure. Just make sure you're not overextending yourself.

The main long-term implication of "Green With Envy" in my world is something about which Fluttershy didn't consciously think -- it's the moment when technically-perfect photographs of Fluttershy were plastered all over Equestria. Some of those got back to Queen Chrysalis. That was when Chrysalis became absolutely certain what had happened to her Ultimate Royal Infiltrator, whom she'd lost at conception and last seen visiting briefly 6-7 years ago.
But of course that can't be the story's focus.
