So how about that Season 4 finale, huh?
Hoo, boy, this one is a doozy.
I won't lie: I did like it, for the most part.
The powered-up designs the Mane 6 had were atrocious though, and Twilight's new house is, uh... pretty tacky.
What does this all mean for Pirene, though?

That's a tricky one, since there's several things here that contradict what happens in Pirene. For those of you who have read Pirene, though, you knew it was going to have to diverge at some point. The futures of our two universes are too separate.
I could bend over backwards finding some way to fit this in (for instance, what if Twilight's castle is portable, and she regrows her old home because the new one isn't that comfortable and stands out pretty badly?) I suppose. Tirek is a clear candidate for a titanspawn that resembles a centaur. It doesn't seem as if the Mane 6 kept their godly might.
It's probably best if we just accepted it, though.
What do you think?
Considering all fanfiction diverges from the show-canon to some degree, I think whatever you write will work just fine.
I'm betting they'll still have their Rainbow power up abilities, it's just not always turned on.
For the moment I'm also assuming the library tree could have been regrown in one of the "fix everything' power waves towards the end of the episode, it's not like we saw a mossed over stump or anything.

Rainbow Dash being out of the picture is also a serious concern for any sort of joint use of the Elements.
Diverging from the cannon storyline is fine. Since what happens in this story already appears to have been planned out, I don't think you should feel pressured to keep with the show.
I'm not sure how much it has diverged. I have not read the latest chapter because finals.

I cringed at the power-up designs. I'll have to look at them again to see which was the worst, but I was only focused on a couple of the Mane 6.
I was hoping for a little bit more than just sucking power from ponies, but I liked where it went.

At some point, you have to pick a jumping off point from show canon. Looks like this is it.
However! The tree could be regrown, as the Hall of Super Friends is located elsewhere. On the other hoof, something that big would be pretty hard to miss when going into town... I think it's best to ignore the current events of the finale or declare this began before then (because that is true from a production standpoint, certainly). You could still take this as an opportunity to include more G1 canon, however!
(An aside: Scorpan is canon. In his G1 incarnation, he was a transformed human king. This means humans could be canon in the show universe! They could have retconned that out of his backstory, of course, but there's no word either way yet!

It's not. In the season finale.
It was sad to see the tree go, but now that I've thought about it for a while I'm glad they did it. It was the closest thing we've gotten to having a death on My Little Pony. It did make me sad, but I think it actually gave more meaning to the episode. I kind of hope that they don't do the whole cartoon thing and bring it back at the beginning of the next season.
That being said, that whole tree castle thing sticks out like a sore thumb compared with the rest of Ponyville. It'll take some time to get used to that.
I think that you should just say that Pirene happens within the Season 4 timeline. You've done a great job integrating the story with the Tree of Harmony and other things like the ice arrows. I don't think it'll matter too much if all the events of Pirene take place between the tree and the castle, unless of course the ending of Pirene alters the whole course of both worlds. In which case it should probably take place after whatever happens in the show for continuities sake...
I'm mostly just thinking and rambling on. Whatever you choose to do will be awesome!

As for that horrible rainbowified new look for when they use the elements... I want to meet everyone involved with thinking that was a good design, and kick them squarely in the crotch with nice pointy shoes. It even changes their cutie marks for crying out loud.

I don't think you need to go crazy fitting things in. You've written a fantastic story and you're so close to the end... I wouldn't mess with what is working so well. My two unskilled bits, since you asked.
A far as the rainbow colors... ugh. as soon as i saw them all I could think was "poor Rarity. She must be mortified."

2099342 If I had any skills in drawing, I'd take a whack at them. I'm really not good at designing anything beyond ponies, and backgrounds.
You could just scrap whatever elements in your story that does not fit and have it rewritten at some point in time in the future. Not right now of course. I am thinking something like two years from now. I believe that should give you ample time to eventually have all the major plot points rewritten to fit the status quo. Of course, the original version can be kept. Just upload the refined chapters to the same story, or keep the original story on some Google doc if one of your followers wishes to view the original.
Either way though, I imagine that everyone will need to make an overhaul to their respective stories and meet up with the standard canon timeline. That, or just AU and hide in some tiny corner niche.

Given Lightning Dust already turned out to be goblin in disguise I wouldn't worry too much about canon. In my mind I'll just picture it happening before the finale.

Nnnnope. The crystal palace would be a humongous red flag. It completely shatters the idea of Ponyville being just a nice little county town.
Diverge and keep your story intact. Changing it will only spoil the logical progression from the start to whatever end you have planned.
