There is no point in the main character being A Zerg if they aren't going to be The Zerg, who are far better at producing cannon fodder for the meatgrinder of war.
If B makes every pony a living weapon of war (ex, unicorns are walking artillery cannons.) I think that would be the best choice. Otherwise I'm going with A. Modern weapons and technology, especially if they can augment it with magic, would give them the best chance.

I'm pretty sure that even if magical enhancement turned everypony into a half-alicorn, technological enhancement would bring them to our modern technology and numerical would give them a population x1000 and 10 planets to inhabit, they would still be crushed by the tyranids.

If her champion (and lover) is going to be a Zerg, it might introduce Zerg adaptive strains into the populace improving them physically and magically. (C) (if all else fails then Zergling Rush is one of my favorite maneuvers) Otherwise boosted magical capabilities with minor technological advancement would be best. (B with a side of A) (even with modern technology, I don't see it making a difference)
