Throughout her entire life, Lysithea von Ordelia had always been pushing herself to do as much as she could. She didn’t have the time to lay around, after all, with the shortened lifespan her two crests gave her. This shortened life caused her to forsake many things in the name of pushing herself to greater hights, including her childhood.
However, when she finally passed away, she suddenly found herself given a second chance to enjoy life. Born as the twin sister to Twilight Sparkle, Lysithea plans to use her lease on life to the fullest. In doing so, she might just be able to find out what it is to enjoy life, and maybe show young Twilight there is more to life than books in the process.

Well, it was never formally stated, but when Pinkie introduced her sister she said Marble was born only a few hours after her. The writers dismissed it saying it's normal for animal to birth more than one child at once, except A) that doesn't apply for horses and B) the cake twins have been a thing long before. Bernie has surprisingly many talents, writing, drawing, cooking, sewing... if it can be done alone in her room, she probably mastered it. Considering Lysithea got her crests as cutie mark, this will probably apply to the others too. (Unless they don't have a crest) But if it is a plant, it has to be a carnivorous one.
Also, I made a small mistake, the writers didn't dismiss Marble and Pinkie being twins, what they said essentially comes don to 'we don't care, decide for yourself if they're twins'.
That was a fun read so far. Those random stallions are lucky that Lysithea just reawakened to her magic, otherwise they’d be dead (Lysithea herself is extremely powerful, used an anti-horse spell, and spent 5 years in a war after some time in a military academy, so she’d be perfectly willing to kill). Grammar and punctuation is a bit spotty, and a few bits are hard to read, especially the Celestia scene (which also felt off with how Lysithea dropped her being from another world, her being surprised at Celestia’s age, and Celestia’s repeated it’s just a theories).

Only thing I'll correct you on is that Lysithea wasn't shocked at Celestia's age, but at the fact the princess believed her.

Alternately, if one of her other talents had a cutie mark, it would mean that Bernie could be a seamstress, artist, baker or author. As for archery, I’m not sure how she’ll be able to use it in Equestria, though she’d be more than happy now that she doesn’t have to fight anymore.
On a side note, if she is a pegasus or unicorn, she has more opportunities to make herself invisible to ponies. Alternately, she could be a thestral and have stealth as her special talent or something. I mean, there ARE supports of her going out at night.
If Bernie is reborn as an earth pony, the Pies will at least treat her better. She can also bond with Lysi over cake... if they meet. Sothis have mercy on them all if Pinkie gets in the way of Lysi’s love for cake.

There’s been a few odd choices here. First was when Lysithea killed Ferdinand (I’m guessing it was a no recruitment Golden Deer run, but the two share a Paralogue outside of Crimson Flower), then Twilight acting like Bernie, and now Lysithea dismissing myths and legends (especially one involving a tall white creature that has green in her hair with a jealous creature trying to overthrow her a thousand years ago, with magical artifacts involved...). Combine that with how easily Celestia picked up Lysithea’s magic, how Shining is MIA, and how Lysithea had a crush on F!Byleth, and a lot of the story feels a bit forced. Definitely still enjoying the story though.

I made it pretty clear why Twilight has become so scared. I didn't reveal the exact reasons, but it is tied to the stallions who attacked her in the first chapter.
Celestia is an alicorn and considering what they can do being able to take up Reason or dark magic easily didn't seem like a stretch.
As for the F!Byleth x Lysithea thing... a man can dream, can't they?

Cadance didn’t exist in season one, but she has a larger role than Shining, when this is all pre show stuff and show Twilight was supposed to be super close to him, so him completely missing was awkward at first. After Twilight was traumatized, him being completely MIA is extremely awkward.
As for the Twilight thing, it’s not that she’s traumatized, it’s that she’s acting exactly like Bernie. We’ve seen different levels of scared and paranoid Twilight, and she didn’t act like Bernie. Yes, this was different, being traumatized as a child and it actually sticking, but the Bernie like behavior was odd.
As for the magic thing, it’s weird because Celestia instantly picks up a form of magic fundamentally different than unicorn/pony magic (since Lysithea, an enhanced magical prodigy can’t unicorn magic, there’s some key difference) and it basically obsolete’s Lysithea’s talent. Celestia just saw it and copied it, no problem, presumably just as powerful as Lysithea’s (and Lysithea is one of the most powerful, if not the most powerful mage in Fodlan where thousand plus year old people exist). Celestia eventually picking it up after she and Lysithea spent awhile studying it and figuring out how it adapts to Equestria, or at least Lysithea explaining the fundamentals and Celestia casting only a basic black or dark magic spell would also be fine. But as it is, she picked up an advanced spell from a foreign system that she knows nothing about by just seeing it. At that point, basically any unicorn or even pony could be able to pick up Fodlan magic easily enough, leaving Lysithea with slightly more powerful combat magic and crippled unicorn magic.

Though, now that you say it, I do really see how obvious the similarities are to Bernadetta. Considering that they both had traumatizing experiences though, granted Bernadetta having an asshole for a father would probably cause slightly different trauma, it isn't exactly hard to not make the connection.
