Essentially, the way magic works on Equestria is a little... Different.

I'd like to think there are limits (and massive financial costs) to nanites. It's kind of like this: Joe can heal from arterial bleed in a few days. It takes normal humans months at least to do that.

Furthermore, he has an increased metabolism, as he was able to ingest a large amount of George T. Stagg, which is 58.45% Alcohol per volume, and is 116.9 proof. It's strong enough to burn and can sanitize a wound.

This man isn't 100% human, but even nanobots cannot replace an entire limb without some serious dosh. However, they do make his cybernetics adapt better to his body, making his movements more fluid.
