Good start, but I'm also curious because in "Equestria Ninjas: The Movie" the first chapter stated that this is Fugitoid's first time in Equestria and in the actual Forgotten Friendship special Sunset goes back to Equestria for Princess Twilight's assistance. I'm not calling you out or anything. I'm just curious.

OK, now here's the issue that will probably help the Rainbooms doubt their memories. I mean, as a fanfic, we want to avoid making it a complete rewrite with extra characters. What you need to do is to consider the factors and these new variables. The results will be different. Also, there are things that Sunset would not know unless she accompanied them. Like the stuff they did in space. There would be no way Sunset would not have known unless she had gone with them. Then there's the tutles and Fugitoid. They would support that Sunset was part of the adventure. The denial would not be so strong with so many people backing up Sunset, thought RD and AJ would be skeptical and stubborn about it. Twilight might be open to it if asked how she was able to revert from Midnight Sparkle. Also, asked how they stopped the Dazzlings and how they were able to call Princess Twilight to help if SS was not friends with them. Also, they would have some images on their own phones with Sunset in them, right?
Just a lot of plot holes you wanna avoid.

I've just got a thought on how Bebop and Rocksteady handle them
Bebop: Yo, duddets, why all the hostility, aint you all about forgiveness, friendship and understating, don't us backing her up and fugo-o-dude mean anything?
Rocksteady: Da, infect, let Rocksteady ask, what is exactly last memory you girls had with Sunset before today?
(Girls try to answer but realise that they actually don't remember anything after she turned back from been a demon)
Rocksteady: (crosses arms) Exactly what I thought.
now this is getting fun. with rockstedy & bebop along on this trip they will earn themselves a place in the town.

As great as it is Bebop & Rocksteady getting their time in the spotlight, I still hope the turtles show up later in the story.

Fill in the next chapter with an interlude where the girls discuss stuff Sunset said after Fugitoid, Rocksteady and Bebop conftonted them. Maybe Splinter calls and offers words of wisdom. They should involve themselves if someone did erase their memories. You know, give Sunset benefit of the doubt.
(After Sunset, Rocksteady, Bebop and Fugitoid leave the Rainbooms at the beach)
“OK, I don’t have to say it, but that was crazy-weirdo-whackadoo,” said Pinkie Pie.
“Yes, quite right,” said Rarity. “But...”
“Guys, do you think that Sunset’s telling the truth about her being our friend?” Applejack asked.
“Guys, this is Sunset Shimmer we’re talking about!” Rainbow Dash scoffed.
“Yeah, but the things she said, how could she know?” Applejack asked. “And Fugitoid, Rocksteady and Bebop were here to back her up too.”
“Well...”
“Don’t forget that tanto. She might be good at making doctored photos and could’ve picked up a counterfeit geode, but I doubt she could’ve gotten that tanto anywhere.”
“Well, I dunno! But she tricked us before!”
“Girls, she mentioned how you all defeated the Dazzlings,” said Sci-Twi.
“Yeah, all six of us! There was Me, Rarity, Rainbow Dash, Fluttershy, Applejack and Princess Twilight--the other Twilight!” Pinkie Pie replied.
“Alright, but how did Princess Twilight come to help?” Sci-Twi asked.
“Well, through the portal, darling,” Rarity answered.
“The portal that’s sealed every 30 moons,” Sci-Twi added.
Now this flummoxed the girls. After Princess Twilight helped them to defeat Sunset Shimmer, she went back to Equestria and the portal was sealed. So, how did she know when to come when the Dazzlings showed up? It was not like the portal was unsealed during her visit, unless she came up with a way. Also, it would’ve been way too convenient for her to come up with a way to open the portal at the right time when they needed her. Someone must’ve called her.
“Yes, how did Princess Twilight know we needed her help against the Dazzlings?” Fluttershy wondered.
“Well...” Rainbow scratched her prismaric hair. “It’s like there’s a blank right there!”
“And how did you girls save me when I turned into Midnight Sparkle?” Sci-Twi asked.
Now they really could not come up with the idea. “And if Sunset was not your friend, how come she was part of your team during the Friendship Games?”
“Sunset wasn’t in the Friendship Games,” Rainbow Dash countered.
“She was. I went against her during the final round of the Academic Decathlon.”
Sci-Twi’s phone rang and she picked it up to answer.
“Master Splinter.”
“Hello, Twilight Sparkle.”
“Hold on. Let me put you on speaker phone.”
“I had quite an interesting conversation with Sunset Shimmer. She claims you’ve forgotten your friendship with her.”
“Oh, not you too!” Rainbow groaned. She grunted when Applejack elbowed her for being rude.
“So, she spoke to you too?” Sci-Twi asked.
“Yes, quite right, and she believes your memories have been altered by Equestrian magic,” said Splinter.
“Well, if we’re the ones affected, then how come you, Fugitoid, Bebop and Rocksteady can remember her?” Rainbow Dash asked.
“Perhaps the one responsible was not aware of us,” Splinter answered. “Or perhaps the magic had limited range. Regardless of the reason, Sunset Shimmer has not lied about your bond.”
“She has before,” Rainbow Dash muttered, but Splinter heard her.
“Look within yourselves. You share a bond stronger than friendship, stronger than being a team. You are family. But, if my words alone cannot sway you, then find your proof yourselves.”

“Is that Sunset Shimmer!?” Rainbow Dash cried.
“We’ll need to speak with her at school,” Sci-Twi said.

Applejack: Look, I don't know if I can trust you, Sunset Shimmer, but something in my gut tells me you're telling the truth. If there is some kind of magical shenanigan messing with our memories, then we gotta get to the bottom of it.
