Yay, a chapter!
I was literally just hyping myself up for the next episode when I discovered it had been updated! 
Not a bad chapter, but I'm always a little disappointed when two groups meet up and swap secrets immediately.
In this case it made sense for Master Splinter to tell the girls his and the turtles' origin story, but Twilight and Sunset had no motive to do so.
Even if bizarre things are more readily excepted, I'd find it hard to believe someone who said, "Hey, I'm a magical talking pony--no really!" That's the sort of thing that would be better left alone until one of the girls broke into song, activated their pony-esk powers, and had to explain the ears & tail thing.
You have a fun story here, but don't feel like you need to rush it. Let it build into something great.

Okay, NOW I want to see the training montage. I think Fluttershy with her (innocent) wiles can be useful as a kuniochi. Rarity's gonna use a fan, Pinkie's using nunchaku, Twilight's using a bo, RD's going for the katana, AJ's going for the sai and Sunset will probably have whatever extra weapon Splinter has for her.
6158788 Nah, in this series each character has thier own weapon; like Master Splinter told April, "The weapon chooses you, just as much as you choose the weapon..."
Rainbow would have a naginata (a long spear with a curved, kanata-like blade on the end).
Applejack would have Ashiko (barbs or hooks on the balls of the feet to add to kicks like her pony-self would use to applebuck).
Pinkie Pie would wield the Bakuhatsugama (Sickle and Chain combo--mostly because it'd be funny to have that coming out of her hair all the time).
Rarity would wield twin Kama (sickles similar to Pinkie's Bakuhatsugama, but are commonly blunt in this day and age...as a lady wouldn't dream of getting blood on herself).
Twilight would wield a Kama Yari (a doubled hook [both at one end] spear, useful for pulling opponents down to match her strategic mentality).
Sunset would go for the kunai (throwing knife, would have multiple on her for many an attack).
Lastly, Fluttershy would have a Fukedake (a blow gun, loaded with a knock-out poison so as not to permanently hurt anyone).
At least, that'd be my pick.
Oh and Spike would have a Hachimake (just a head bandana--as a dog, he can't wield anything else...).

Yes a naginata! It's good for hitting your opponent first with reach (an excellent choice for someone running all over the battlefield), and if you throw a sash on it, said sash can misdirect attacks coming from the other end (and would look cool as he was moving all over the place).
Actually yes--we saw that he did in the episode when April gets the fan from Splinter (she was trying out weapons).
