Something else I've been wondering is if you'd be interested in an Editor, or at least someone to proofread if you have one already. While your stories are well paced given the relative chapter lengths, and the universe is steadily coming together, there are quite a few hiccups in grammar and word choice scattered throughout them.
If so I'd be interested in lending my time. I've edited a few stories I've taken an interest in, though I'm completely independent and not part of any editing groups. I prefer it this way, as it gives me a level of free agency and makes me entirely accountable to whoever I'm editing for.
If you're interested we can trade PM's and work out the details.

So Bon Bon is our Black Widow expy, and from the visions in It's a Little Strange to Me, Applejack is gonna take up Thor's hammer. Which leaves Twilight, Fluttershy, Pinkie, and Spike.

Pinkie Pie seems like an almost insultingly obvious pick for a Spider-Man Expy (I mean, come on; light hearted jester who is much quicker and more agile than one would think at first glance PLUS the whole "Pinkie Sense" deal PLUS the fact she can be more responsible than one would think at first PLUS the mechanical skills?). And, yeah, I KNOW Spidey wasn't part of the Marvel Cinematic Universe until last year, but he darn well SHOULD have been a part of it MUCH sooner.
As for Twilight, well, considering Doctor Strange and Iron Man are both already taken (by Starlight and Rarity respectively), well, I'm stumped on that. I mean, yeah, there's the possibility of her being the Scarlet Witch, Reed Richards or Jean Grey (all three of whom are Marvel heroes she would be quite well qualified to play), but I seriously doubt she is any one of them.
And either Spike OR Fluttershy would be good picks for a Hulk Expy.
And, if Bon Bon is Black Widow, then her best friend Lyra is probably Black Widow's best friend Hawkeye (particularly since, as a unicorn who trained at Celestia's school, she wouldn't have a problem using her telekinesis to "cheat" and "improve her aim").
Of course, I will freely admit that I COULD be wrong.

That point about Lyra reminds me of the story The Archer and the Smith... It almost makes too much sense...
And now I'm wondering who Spike and Fluttershy are going to Expy as now that you mention that either of them could fill Hulks role... Hmmm... Spike could be an Ant Man Expy if he can get control of his Draconic Shape Changing, or Fluttershy... well, I actually don't know who else she might be able to Expy as... I even went through a list of all the avengers heroes past and present (which I think covers most of the Major Marvel Heroes who aren't also X-Men).
By that same token, I also still have no fraging clue who Twilight could Expy as seeing as Dr Strange is already taken by Starlight. Like you said, while Twilight could technically stand for any of those three, none of them really cover the entire scale of what she could potentially be capable of. Twilight is the Princess of Magic. Her Special Talent is Magic and it's manifestation predisposes her towards the Magic of the Elements of harmony like Starlight's predisposes her towards Sorcery. She's an Academic and a scientist well versed in pony-based magical theory, matched only by a very short list of others. She's also one of the most powerful ponies alive even before you take into account that she's now an Alicorn. I have my own rant about why I believe she has the potential to be the most powerful Alicorn alive, but I won't get into that here...
Simply Put, Twilight as Herself could probably match and exceed the abilities of all of her friends once they all go through their own ascensions to power... Heh... Maybe instead of becoming an Expy she'll just dust off the old Mare-Do-Well costume and re-brand the persona to something that's less of a mouthful...

And I'm usually pretty good at putting together vague hints to come close to the truth , except I'm at best only passingly familiar with the Marvel universe. I'm supplementing my knowledge with Google searches to try and fill in the blanks, but that method is far from perfect...
