Not really.. there are edge cases yes, but there are added ways to show those. They serve as a just a quick guide, giving the most basic info,anything more complex, you communicate when needed. The whole point is accepting and embracing everything and everyone.

Which going by the 5% goal for percent in a clocktower, and this is when it's a massive, well supported, fully functioning, ancient society, not a new club just starting up. That means you would have more or less 1 person out of just under 100 that this would not apply to. I'm not dismissing that, or that one, but, at some point it does become a bit to granular for so little. So long as everyone is open, accepting... not seeing the issue here.

I have to say, though, the scene with the badges and collars really through me for a loop. I was so excited to see nonbinary and gender-nonconforming representation in your story, but it seems like you (or at least the characters) aren't quite there yet. As a trans person, I can't imagine something that would make me feel less comfortable than literally having to wear my surgical status on my sleeve. Every trans person who walked into this hypothetical space would basically be required to out themselves immediately. Furthermore, Reducing attraction to the set of genitalia is a very common way from excluding and marginalising trans people from queer spaces.
Overall though, this has been an excellent fic, and I'll definitely be keeping an eye out for anything else you write!

As far as I understand the purpose of CTS "orientation coding", it's not about self-identification or anything, it just boils down to if you're okay with cunt, cock or both, pardon the language. Any additional information is either not immediately relevant in the context (e.g. non-consensual play), or can be communicated directly when needed. If we break away from the idea of a large-scale roleplay between strangers, those color-codes lose most of their usefulness anyway. That said, I can see how having a sure-fire way to identify what a given sub has in their pants (or anywhere else generally obscured by clothing) could be useful for doms (or vice versa, but arguably less so). I just don't understand why is that mixed with preference for cock/cunt/either/both simultaneouslyplease?.. Ahem. Right. Hope this rant does make some semblance of sense.

I'm not sure how the city would see a bunch of people meeting at a hidden dungeon in the middle of a park to engage in practices generally of a sexual nature. They could be dealing with indecency laws, unlawful assembly, as well as a couple others. I guess the question would be, how would the city define the clocktower? Equestria isn't recognized as a nation (I would highly doubt that would be their embassy) the entrance is on public property, though any actual activity would be literally underground.
