That's in "seed" order. Like in tennis tournaments, in the first round the #1 seed is paired against #16, #2 is paired against #15, #3 against #14, etc.
Although the first two chapters do happen to be the Rainbow Dash and Applejack chapters, don't expect the rest of the first round to be published in any particular order — I'm mostly going by the order I receive them from the contributors.
The next round will be the quarter finals, and even I don't know for sure which ponies will be in it! Although I've instructed some of the writers who should win their pairings, I haven't done that in all cases.

5875519 It will use these rules, without reseeding. So the pony you mentioned will be going up against either Apple Fritter or Cloudchaser. This is because it's silly to allow two highly seeded individuals to meet at an early stage, knocking one of them out.
