So, someone mentioned that I should make a list of all the stories from A Study In Nonsense that are connected to each other, for reference. And I thought that was a good plan, so I decided to do it. And this is it. And such.
So, onwards:

Obviously we begin at the birth of the universe, with The Heart of All Things. From there we skip ahead countless ages to Dash's first fateful encounter with her best and first friend, in Heroes. This is followed in relatively short order by We Own The Skies and Guardian Angel before the rainboom happens, and Everdream takes place. This sparks 'Shy's decision to leave, and leads to Survival.
Between this point and Like Clockwork Fluttershy and Daring Do have a long and as yet unstoried relationship, before Shy realises that she's actually in love with Dash and flees without warning. Technically, Loyalty happens first cause time travel, followed by the first half of Like Clockwork. Second Chances occurs at the same time as the second half of Like Clockwork. Things are fine, for quite some time - but eventually Pinkie Pie and Twilight drift apart, divided by their differences.
Whilst saving Ponyville Dash is terribly injured, and Twilight and the others investigate several possible cures. Fluttershy, having been informed of a possible artifact based cure, goes to find the one pony that she truly knows can help her find it. Thus, A Lost Treasure happens. Daring spends a year or so in Ponyville after, making friends but never really being able to trust them or overcome her bitterness. Eventually, in Parallels, Shy gets very sick and so does Daring - this is actually a side effect of the artifact used to help Dash, and since Daring made Shy use it Shy gets the worst of it. Overcome with guilt, a desire to help the pony she loves and - though she will never admit it - a longstanding desire to die, Daring Do sets off to hunt down a Chaos Shard, one of Discord's few remaining relics, her new (reluctantly acknowledged) best friend Dash on her tail. The chaos shard will grant any wish - but the user will be dragged to Tartarus, as Discord's plaything for eternity. Dash tries to use it. Daring drugs her, and sacrifices herself to save Fluttershy.
None of the ponies take this well. But none take it worse than Dash. She petitions Twilight, the Princesses, everybody - and she finds a way. Together, the six ponies assault Tartarus and drag what's left of Daring back from that place - it takes incredibly powerful magic, and Daring herself is a broken wreck as seen in Awakening. Time, and love, eventually rebuild her and in Full Speed Ahead she finds something she never thought she would - happiness. Unfortunately, the cost of this is greater than anypony could imagine - the magics needed to undo the effects of the Chaos Magic without utterly destroying both Daring and Shy cause a chain reaction, and very nearly end the world. Only Twilight's actions keep the world from crumbling - but in doing so she absorbs and expends the entirety of the world's magic. The beginning of the havoc this wrecks can be seen in Heroes and From Ashes. Though they try to band together, cracks begin to appear in the friendships between the mane six, and they slowly drift apart - Rarity and Pinkie Pie strive to keep them together, but bitterness and hate pull them away from one another. Around this time, strange creatures begin to appear - but they are few and noone has strength or resources to investigate.
Centuries later magic has returned, andthese creatures have multiplied to the tens of thousands. They are slowly overrunning Equestria. Spike, now Captain of the Royal Guard and many time savior of Equestria - as well as the best friend that Princess Luna has ever had - finds a child torn apart by the creatures. Using the altered Dragonfire granted to him by Twilight's (voluntary and harmless) experimentation so long ago he heals her, cutting hundreds of years off his life to grant her a fairly short one - but a life nonetheless. Twenty years later Spike is dead, and Canterlot has fallen. Luna (the second) may be the only pony left in Equestria. Guided by the last words of Princess Luna, she travels to the long abandoned Ponyville to find the Elements of Harmony, but finds only an old grave and an overgrown library. Among the books she finds one single spell, developed ages past by Twilight Sparkle and Pinkie Pie, and spends weeks huddled in the ruins trying to cast it.
She does. And she returns to the past, to a world with no magic, to fix things before they go wrong. Though things remain tense between our heroes, they are bound together by their desire to help Luna prevent the future she comes from ever being. Eventually, they are able to do so - Twilight Sparkle finds the way, and Luna provides the magic needed. The world will still take time to heal - a great deal of time - but it's no longer doomed. After doing what good she can for the mane six - using her magic to cure Rarity's blindness and doing all she can to make their lives whole again - Luna returns to the future, and finds it changed. Spike recognises her, however - they met when he was young - and helps her to find a place in the world. Meanwhile, Scootaloo is growing up in the slowly mending world. Cue It Gets Better As We Go and Worth Fighting For.
