Personally, I'd like to hear what you guys think should happen in this story. While I have the general idea fleshed out, there's still a bit of room in between things, so I need some ideas of what could possibly work here and there. Doesn't mean I'm going to use an idea per se, but I can draw inspiration from random shit most of the time.
So, to put this bluntly, gimme some ideas of what you want to see that could actually happen in the fic without it being the main focus. Sort of like a small thing happening in the background of the main problem or some bullshit like that.

I think we should be starting to see more interaction between the Mane 6 and the Clear Sky scientists.

I agree with Duty appearing.
Even if they appear as antagonists, they're still awesome people. Duty and Freedom are very grey and are more different ideologies than different tactics so it's not like either one of them can be bad guys or good guys. I always leaned towards Duty in S.T.A.L.K.E.R because I like order and structure while Freedom is just that, openness and anarchy.
Also more of Strelok would be awesome, he's by far my favorite protagonist in the trilogy of games and I really like him.
Also more anomalies would be cool. I've always seen them and the throwing of screws to be a staple of S.T.A.L.K.E.R's gameplay, more dangerous than Bandits or Monolith troopers by far and just more interesting. Anomalies appearing in Equestria could be a very interesting concept to explore, and both the anomalies in the game and those cut from it are dangerous as all hell, and would give a reason for the Eqestrians to hire S.T.A.L.K.E.Rs.
They may be able to take out Bloodsuckers or Snorks with their military, but if they don't have any idea on how anomalies work, many would die to see how to get past them.
More and different kinds of monsters and mutants would be nice too, though I expect you're already planning on using most of the canon ones.
Perhaps in the later parts of the fics some adventurous ponies or griffons express interest in going into the zone, and work off that. That's a fairly obvious thing though, and I doubt you haven't thought of it yet.
Also having an equestrian version of the Noosphere would be an interesting concept in keeping the zone out, or as a reason the zone doesn't expand as quickly or doesn't expand at all.
That's all I really can think of at the moment, and I doubt that anything I've said is small enough to appear in the background, so sorry if this doesn't help much.

Black and red? seems awfully appropriate for camouflage. But then again, I don't really care. I've always been a Loner and always will be. I occasionally take jobs from various factions. The only ones I shoot on sight are Bandits. I prefer to avoid Monolithians and Mercs since ones just do their job and others are poor brainwashed souls.

That's a bit tough to do is the problem. If I can find a way to give the scientists a reason to leave their bunker to actually venture out of the Everfree, than I'll do that. I'm not entirely sure if I should stick to STALKER's storyline completely or just go free on this one, changing things as I go along.

I like a lot of these, so I'll go through them.
I'm hesitant to add any protagonists from the game in because I'm not sure if I should intersect with the game's storyline or not. It becomes taking the game and making an alternate universe where humans begin interacting with Equestrians with the Zone as a portal, or it becomes one where it ends with the humans leaving the way they came and leaving Equestria permanently. It's all very iffy is the problem I'm running into.
Now, onto Duty and factions. I personally sympathize with Freedom more, but if I add anything, they'll only be in small squads like the ones you'd see roaming around like in Clear Sky.
Anomalies are going to be a bigger part eventually, and I'm not exactly going to go easy on either side, though you can count on that the ISG stalkers will last a shitload longer than the Equestrian Military. Them hiring stalkers is a new idea that I didn't think about that I'll consider, after all is said and done with between the introductions of both species. I also don't mind adding more mutants, but in retrospect, I think STALKER has a serious lack of them in numbers of different kinds. Though, you can count on a poltergeist flipping over tables randomly in a Canterlot restaurant.
I've considered pushing Dogs, Griffons and Equestrians into the Zone and it probably won't come, if it does, until the far parts of the fic, where the story is being wrapped up. It also intertwines with the whole question on leaking the FiM universe with STALKER's.
The Equestrian Noosphere is there, but the "Zone" areas are fragmented patches scattered about in areas with high concentrations of natural energy. The Everfree is an example, due to it's mysterious nature. The Canterlot Sewers are a bit different and I attribute the mini-Zone there due to Celestia's body drawing the natural magic in the world closer to her or something.

Bah, Duty and Freedom both have their flaws, but everyone already knows Clear Sky is the bestest faction.

Hmm, I just thought of something. From the cut content there was a horse creature (A Tark if you want to look it up, it's in the cut content section on the S.T.A.L.K.E.R wiki) and I think that may have an interesting reaction on the Equestrians, far more so than human bases mutants. After all one can explain away the alien, but something that hits close to home is difficult to rationalize. Maybe you could come up with some Horse-based mutations? I'd be interesting to say the least.
As for main protagonists, I could see why you wouldn't want to include them, but maybe people like Forester would work better? He don't have a huge impact and his relevance to the story is almost gone once his role is spent. Forester knows how to work the compass so I could see him travelling to Equestria for a while to explore and come back to his hut after a spending some time in Equestria, or visiting once in a while.

Ah yes, the Tark. It was originally meant to be vehicle and an NPC, so I was going to include it as what was assumed to be an "extinct" species of the Zone, somehow brought back within the Everfree. After all, the Tarks are just reanimated horses with a taste for flesh, so they'd be perfect to put in.
And yeah, Forester would be a pretty decent character, or Noah too. Hmm, I wonder who'd be best, though.
