Here's the fourth and final part of my Once Upon a Time in Equestria idea burst.

Season 4

Episode 1: The Magician's Apprentice:
Plot: Three months have passed since the defeat of the Queens of Darkness and peace seems to have returned to Ponyville and its inhabitants. Unfortunately, the peace is shattered when a mysterious blue box crashes into Twilight's castle. In the past, the Doctor and Clara stumble across a town plagued by abnormal phenomena.

Episode 2: Voices in the Light:
Plot: Twilight agrees to help the Doctor find Clara; Pinkie, Rainbow Dash, and Rarity find themselves lost inside the TARDIS; and Luna begins to suspect that something is off about her sister. In the past, Celestia struggles to decide where to hold the next Summer Sun Celebration.

Episode 3: The Woman in the Shop:
Plot: The Doctor investigates why his TARDIS is trapped in Ponyville; Molly begins to see strange creatures that everybody else seems to forget; and Megan joins forces with AU Twilight, the Canterlot High Five, Sunset, and Flash in order to discover what brought them all to Equestria in the first place. In the past, an enigmatic figure seems to follow Megan from her home dimension to Equestria.

Episode 4: Flight of the Sparrow:
Plot: A woman named Sally Sparrow appears in Ponyville and she's looking for the Doctor. Meanwhile, Pinkie grows suspicious of some new statues in the center of town, Megan finds a strange book in the Castle of the Regal Sisters, and Twilight attempts to see Molly's monsters. In the past, the Doctor and Martha find themselves trapped in 1969.

Episode 5: Silent Night:
Plot: Molly sets out to help Twilight and the Doctor get rid of the Silents and Weeping Angels, Megan receives a terrible vision, Pinkie and AU Pinkie grow suspicious of Sally, and something begins to stir beneath Ponyville. In the past, the Doctor prepares for death as the Siege of Trenzalore slowly draws to a close.

Episode 6: Clara Who:
Plot: A strange woman has appeared in Arendelle and she can only remember her first name: Clara. In Equestria, the Doctor attempts to examine Sally's disappearance while Discord and Fluttershy find themselves trapped below ground by the angry spirit of Maleficent. In the past, Clara struggles to gain respect from her students.

Episode 7: Monsters:
Plot: Elsa attempts to help Clara regain her memories and Anna begins to have frightening visions after encountering a mysterious mare. In Equestria, Megan and Sunset find a clue that seems to point towards a higher power. In the past, a young Anna is stalked by a terrifying creature following the removal of her memories of Elsa's powers.

Episode 8: Friends and Enemies:
Plot: A surprise waits for the Doctor when a small militia of Daleks appears in Ponyville. In Arendelle, Elsa and Kristoff try to rescue Anna from Missy while Clara seeks help from the rock trolls in order to fully regain her lost memories. In the past, Oswin Oswald makes a new friend who encourages her to follow her dream.

Episode 9: The Witch's Familiar:
Plot: Elsa, Anna, Kristoff, Sven, and Olaf join Clara as they set off to help their friends in Equestria. In Equestria, the Doctor is reunited with his daughter Jenny and seemingly betrayed by Sally, who appears to now be in league with the Daleks. Twilight and the others suspect that not is all what it seems. In the past, Sally encounters the abnormal once again.

Episode 10: Master Plan:
Plot: Missy finally reveals herself to the Doctor following the defeat of her Sally clone, Molly stumbles across dark forces; and Twilight and the others attempt to hold off the Daleks for as long as possible. Meanwhile, Clara and the others run into some trouble at sea. In the past, Missy steps in to forever change the lives of four ponies.

Episode 11: The Doctor:
Plot: Twilight attempts to uncover who the Doctor and Missy really are, Sunset finds a strange message hidden within the book Megan found, Jenny attempts to help a struggling Molly, and Clara and the others determine how to defeat the Daleks from the outside of Ponyville. In the past, two young boys on Gallifrey receive a warning from an exotic woman.

Episode 12: The Dalek Invasion of Ponyville:
Plot: The Daleks begin their final assault and the Doctor sets out to unravel Missy's motives. Reunions are made as the inhabitants of Ponyville fight back against the Daleks. In the past, the Master meets an odd character on the brink of his regeneration.

Episode 13: All of Time and Space:
Plot: With the Daleks defeated, Missy turns to the last trick hidden up her sleeve and a powerful magic may hold the key to healing the TARDIS. Meanwhile, Molly makes a hard choice in order to protect those she loves. In the past, Clara travels to a place from her childhood with the Doctor.

Episode 14: Enter the Void:
Plot: Two weeks after the departure of the Doctor and his friends, Molly is still in a deep coma. Luna manages to break into Molly's dreams but finds a great evil waiting for her. Twilight, AU Twilight, Megan, and Sunset find a shocking revelation hidden within the pages of the Book thanks to help from Anna. In the past, several forces of evil are brought together under mysterious circumstances.

Episode 15: The Evil Within:
Plot: Molly appears to have been possessed by a powerful entity and now Luna has been put into a deep sleep. Meanwhile, Principal Celestia tries to find someone to turn to when a figure from her past starts stalking her. In the past, Principal Celestia puts herself in danger when she attempts to help someone beyond what she's prepared for.

Episode 16: The Dark One:
Plot: Elsa tries to help Anna deal with her returning visions, Twilight and the others continue their search for Molly, Discord is reminded of the worst nightmare he ever had, and the possessed Molly takes Jeff under her wing. In the past, a second encounter with Ghirahim leads to Discord crossing paths with something unimaginable.

Episode 17: Blank Page:
Plot: Megan has discovered that the Book is filled completely with cryptic writing and symbols aside from one blank page in the middle. Meanwhile, Vice Principal Luna tries to see if she can have any effect in helping Princess Luna wake up and a strange fog begins to cloak Ponyville. In the past, Danny has a nightmare in detention that feels all too real.

Episode 18: Silent Ponyville:
Plot: Ponyville seems to have been cut off from the rest of the world by a mysterious layer of fog and an endless ocean. Everypony is forced to fight for their lives when Missy returns with an army of monsters following behind. However, a strange man named Alan Wake may hold the key to saving the town. In the past, Missy finds some new allies after her recently failed plot.

Episode 19: Free Molly:
Plot: Megan and Danny work to set their sister free from Zalgo's control while Twilight helps Alan solve the final puzzle and save Ponyville from Missy's monsters. In the past, Molly struggles to fight against the growing darkness inside her.

Episode 20: Rainbows, Cupcakes, and Broken Minds:
Plot: Ponyville has been freed from the fog and the monster army has disappeared; but evil still remains in Equestria as Rainbow Dash and Pinkie Pie are confronted by their darker selves. Meanwhile, Molly recovers from her possession and Megan and the others use the Book to track Zalgo's movements. In the past, Pinkamena Diane Pie is given an end to her newfound boredom.

Episode 21: A Terrible Fate:
Plot: Skyloft has returned to floating above Ponyville and Booker, Elizabeth, and several other inhabitants of the Unknown have emerged from the Everfree Forest. Megan grows close to decoding the warped writing in the Book and Ben sets his sights on the Master Sword. In the past, Ben is freed from the game he was trapped in and finds a new home on a spaceship called Starship Alaska.

Episode 22: Villains Don't Get Happy Endings:
Plot: With the Doctor and Clara having returned to Equestria, Zalgo begins to put the final parts of his ultimate plan into action. Meanwhile, Luna has finally awoken and Jane turns her back on her allies in order to find an alternate method to getting what she wants. In the past, Jane gets one step closer to her revenge on Jeff when she meets an abnormal author.

Episode 23: The Author:
Plot: Megan has finally revealed the true contents of the Book, showing that it details the lives of everyone involved with Equestria since Canterlot High first arrived. A dream of Alan may hold the key to revealing the true author of the story. In the past, the day Twilight Sparkle is born proves to be quite an eventful one for Celestia.

Episode 24: Secure, Contain, Protect:
Plot: Twilight, Megan, and Link venture deep into the SCP Foundation to find the author: Laura Faux. Meanwhile, Zalgo has stolen magic from the Royal Princesses and Discord and begins to spread his darkness throughout Equestria. In the past, the Doctor and Clara find themselves facing off against a dangerous enemy alongside two equally perplexing allies.

Episode 25: Friendship is Magic:
Plot: Everyone joins together in order to fight Zalgo and his allies and bring peace back to Equestria once and for all. In the past, Twilight celebrates the anniversary of her moving to Ponyville while her friends help her recover from their defeat of Tirek.

Episode 26: Once Upon a Time:
Plot: The final battle comes to a close and Zalgo meets his ultimate fate. Laura is tasked with bringing peace to everyone affected. Goodbyes are shared as the darkness is driven out once and for all. In the past, Laura's life is changed forever when her newest fanfiction seems to come to life.

Of course, this eventually had to crossover with Doctor Who. You have two MLP/Doctor Who fanfictions already. Why not another one? All these creepypasta crossovers are also kind of interesting.
