...because she read the Daring Do books?
So, in Winter Wrap-up, there's a brief moment when Twilight, currently on the animal squad, runs screaming from a group of snakes. Personally, I can understand the reaction, because I find snakes creepy too.
But where could Twilight have picked up this phobia? ...Well, what if she got it from Daring Do?
We know Twilight is a fan of the books; that she owns the complete collection and has read all of them. We also know that the Daring Do books are actually written by Daring, under the name A.K Yearling. Finally, we know that Daring is, at least to some extent, a pony version of Indiana Jones.
One of the few things that cause irrational fear in Indy are snakes- and every time he sees them, he immediatly gets as far from them as possible (unless circumstances make that impossible). Since Daring is his expy, it seems reasonable to assume that Daring isn't fond of snakes either.
...And since she's the one writing the novels, that means they would probably be presented as pretty terrifying. Terrifying enough to convince a young Twilight Sparkle that snakes are pretty much the worst thing ever, especially if somepony as brave as Daring Do doesn't like them.
