EDIT: I've been told the reason is not some crazy coding thing. It's because someone I shared it with put the chapters into a folder called "Ponyfic." So much for that exciting mystery.

I'm still looking for your original draft because I want to read the moment again where Scootaloo tries to commit suicide, which I think is missing in the published version. In general, your published version seems less dramatic, not that it wasn't bad but personally I prefered the original..
